d0fce426c4 pre-commit-annex hook script to automatically extract metadata from lots of types of files
Using the extract(1) program to do the heavy lifting.

Decided to make git-annex run pre-commit-annex when committing. Since
git-annex pre-commit also runs it, it'll be run when git commit is run too,
via the pre-commit hook. This basically gives back the pre-commit hook
that git-annex took away. The implementation avoids repeatedly looking
for the hook script when the assistant is running and committing
repeatedly; only checks if the hook is available once.

To make the script simpler, made git-annex metadata -s field?=value
only set a field when it's not already got a value.

c2e8c21ca6 view, vfilter: Add support for filtering tags and values out of a view, using !tag and field!=value.
Note that negated globs are not supported. Would have complicated the code
to add them, without changing the data type serialization in a
non-backwards-compatable way.

1681386b0d webapp: Filter out from Switch Repository list any repositories listed in autostart file that don't have a git directory anymore.
Trying to start in such a repo will, obviously, fail.

Note that assistant --autostart will try to start in such a repo, and fail,
but does start successfully in the other autostart repos.

a1432bce2f Put non-object tmp files in .git/annex/misctmp, leaving .git/annex/tmp for only partially transferred objects.
This allows eg, putting .git/annex/tmp on a ram disk, if the disk IO
of temp object files is too annoying (and if you don't want to keep
partially transferred objects across reboots).

.git/annex/misctmp must be on the same filesystem as the git work tree,
since files are moved to there in a way that will not work cross-device,
as well as symlinked into there.

I first wanted to put the tmp objects in .git/annex/objects/tmp, but
that would pose transition problems on upgrade when partially transferred
objects existed.

git annex info does not currently show the size of .git/annex/misctemp,
since it should stay small. It would also be ok to make something clean it
out, periodically.

8d5158fa31 Preserve metadata when staging a new version of an annexed file.
Performance impact: When adding a large tree of new files, this needs
to do some git cat-file queries to check if any of the files already
existed and might need a metadata copy. I tried a benchmark in a copy
of my sound repository (so there was already a significant git tree
to check against.

Adding 10000 small files, with a cold cache:
  before: 1m48.539s
  after:  1m52.791s

So, impact is 0.0004 seconds per file added. Which seems acceptable, so did
not add some kind of configuration to enable/disable this.

079b35a1a8 views: add automatically constructed file location metadata
When constructing views, metadata is available about the location of the
file in the view's reference branch. Allows incorporating parts of the
directory hierarchy in a view.

For example `git annex view tag=* podcasts/=*` makes a view in the form
tag/showname.

Performance impact: I benchmarked git annex view tag=* in the conference
proceedings repo to take 6.459s before this change, and 6.544s after.

FWIW, I considered making the syntax for this be podcasts/*, which might
be easier for the user to learn. However, I think it's not as good:

* The user has to then juggle two different syntaxes, and podcasts/* will
  be expanded by the shell so they also need to quote it, while podcasts/=*
  is unlikely to be expanded by the shell.
* It would allow for things like podcasts/*/* and *.mp3 which do not
  map well into views.

ded4ab5704 Fix handling of rsync remote urls containing a username, including rsync.net.
This breakage seems to have been caused way back in a1eded86,
but I am pretty sure rsync.net support has not been entirely
broken since last April. AFAICS, the generated .ssh/config
has not changed since then -- it has never included a Username setting
line. So, I am puzzled at when this reversion was introduced.

Note that the breakage only affected checkpresent and remove. Upload and
download use the ssh connection caching, which includes a -l username.

dd7b99c860 add tip about metadata driven views (and more flexible view filtering)
While writing this documentation, I realized that there needed to be a way
to stay in a view like tag=* while adding a filter like tag=work that
applies to the same field.

So, there are really two ways a view can be refined. It can have a new
"field=explicitvalue" filter added to it, which does not change the
"shape" of the view, but narrows the files it shows.
Or, it can have a new view added, which adds another level of
subdirectories.

So, added a vfilter command, which takes explicit values to add to the
filter, and rejects changes that would change the shape of the view.

And, made vadd only accept changes that change the shape of the view.

And, changed the View data type slightly; now components that can match
multiple metadata values can be visible, or not visible.

39ebfa1a2e pre-commit: Update metadata when committing changes to annexed files within a view.
So the user can now switch to a view and then move files around within it
to manage metadata. For example, moving a file into a new directory
when in the tags=* view adds a tag to it.

Implementation is fairly efficient. One diff-index, which is no more
expensive than the first stage of a git commit, followed by possibly
some cat-file --batch traffic to find the key (when deleting a file).
Very similar to what's done in direct mode when committing. And like
direct mode when updating the WC after a merge, it has to buffer the
diff-tree values in order to make 2 passes over them.

When not in a view, pre-commit now does one extra git symbolic-ref,
which is tiny overhead.

(And a vpop command, which is still a bit buggy.)

Still need to do vadd and vrm, though this also adds their documentation.

Currently not very happy with the view log data serialization. I had to
lose the TDFA regexps temporarily, so I can have Read/Show instances of
View. I expect the view log format will change in some incompatable way
later, probably adding last known refs for the parent branch to View
or something like that.

Anyway, it basically works, although it's a bit slow looking up the
metadata. The actual git branch construction is about as fast as it can be
using the current git plumbing.

c95d0cf7a8 Windows: Fix handling of absolute unix-style git repository paths.
Note that on Windows a remote with a path like /home/foo/bar
is interpreted by git as being some screwy relative path (relative to what
exactly seems ill-defined -- it seemed relative to C:\Program Files\Git\ in
my tests!) So no attempt has been made to handle such a path sanely, just not
to crash when encountering it.

Note that "C:\\foo" </> "/home/foo/bar" yields /home/foo/bar even though
that is not absolute! I don't know what to make of all this,
except that I will be very happy when this crock of **** vanishes from
the face of the earth.

751f496c11 add test case & fix conflict resolution bug on Windows & FAT
Fix bug in automatic merge conflict resolution code when used
on a filesystem not supporting symlinks, which resulted in it losing
track of the symlink bit of annexed files.

This was the underlying bug that was causing another test to fail,
which got worked around in 1c997fd08c.
I've chosen to keep 2 separate test cases since the old test case only
detected the problem accidentially.

Test suite passes on FAT & in windows, as well as on proper unix systems.

1c997fd08c fix test suite to pass on windows
On windows, the sync of the second cloned repo to origin failed, because
synced/master was a non-fast-forward. This may be a bug of its own, but
it's not the issue that this test was intended to test, so disconnect
the repos from origin before syncing.

29bb04aa0d Windows: Fix deletion of repositories by test suite and webapp.
On Windows, a file that is not writable cannot be deleted even if in a
directory with write perms. So git object files were not getting deleted
when removing a git repository.

721cc0cd22 rework annexed object locking in direct mode & support Windows
Seems that locking of annexed objects when they're being dropped was broken
in direct mode:

* When taking the lock before dropping, it created the .git/annex/objects
  file, as an empty file. It seems that the dropping code deleted that,
  but that is not right, and for all I know could in some situation cause
  a corrupted object to leak out.
* When the lock was checked, it actually tried to open each direct mode
  file, and checked if it was locked. Not the same lock used above, and
  could also fail if some consumer of the file locked it.

Fixed this, and added windows support by switching direct mode to lock a
.lck file.

3da0064657 assistant unused file handling
Make sanity checker run git annex unused daily, and queue up transfers
of unused files to any remotes that will have them. The transfer retrying
code works for us here, so eg when a backup disk remote is plugged in,
any transfers to it are done. Once the unused files reach a remote,
they'll be removed locally as unwanted.

If the setup does not cause unused files to go to a remote, they'll pile
up, and the sanity checker detects this using some heuristics that are
pretty good -- 1000 unused files, or 10% of disk used by unused files,
or more disk wasted by unused files than is left free. Once it detects
this, it pops up an alert in the webapp, with a button to take action.

TODO: Webapp UI to configure this, and also the ability to launch an
immediate cleanup of all unused files.

f2713a3bb9 benchmarked numcopies .gitattributes in preferred content
Checking .gitattributes adds a full minute to a git annex find looking for
files that don't have enough copies. 2:25 increasts to 3:27. I feel this is
too much of a slowdown to justify making it the default. So, exposed two
versions of the preferred content expression, a slow one and a fast but
approximate one.

I'm using the approximate one in the default preferred content expressions
to avoid slowing down the assistant.

3159da2693 Add and use numcopiesneeded preferred content expression.
* Add numcopiesneeded preferred content expression.
* Client, transfer, incremental backup, and archive repositories
  now want to get content that does not yet have enough copies.

This means the asssistant will make copies of files that don't yet
meet the configured numcopies, even to places that would not normally want
the file.

For example, if numcopies is 4, and there are 2 client repos and
2 transfer repos, and 2 removable backup drives, the file will be sent
to both transfer repos in order to make 4 copies. Once a removable drive
get a copy of the file, it will be dropped from one transfer repo or the
other (but not both).

Another example, numcopies is 3 and there is a client that has a backup
removable drive and two small archive repos. Normally once one of the small
archives has a file, it will not be put into the other one. But, to satisfy
numcopies, the assistant will duplicate it into the other small archive
too, if the backup repo is not available to receive the file.

I notice that these examples are fairly unlikely setups .. the old behavior
was not too bad, but it's nice to finally have it really correct.

.. Almost. I have skipped checking the annex.numcopies .gitattributes
out of fear it will be too slow.

* numcopies: New command, sets global numcopies value that is seen by all
  clones of a repository.
* The annex.numcopies git config setting is deprecated. Once the numcopies
  command is used to set the global number of copies, any annex.numcopies
  git configs will be ignored.
* assistant: Make the prefs page set the global numcopies.

This global numcopies setting is needed to let preferred content
expressions operate on numcopies.

It's also convenient, because typically if you want git-annex to preserve N
copies of files in a repo, you want it to do that no matter which repo it's
running in. Making it global avoids needing to warn the user about gotchas
involving inconsistent annex.numcopies settings.

Added a new variety of git-annex branch log file, that holds only 1 value.
Will probably be useful for other stuff later.

b6ba0bd556 sync --content: New option that makes the content of annexed files be transferred.
Similar to the assistant, this honors any configured preferred content
expressions.

I am not entirely happpy with the implementation. It would be nicer if
the seek function returned a list of actions which included the individual
file gets and copies and drops, rather than the current list of calls to
syncContent. This would allow getting rid of the somewhat reundant display
of "sync file [ok|failed]" after the get/put display.

But, do that, withFilesInGit would need to somehow be able to construct
such a mixed action list. And it would be less efficient than the current
implementation, which is able to reuse several values between eg get and
drop.

Note that currently this does not try to satisfy numcopies when
getting/putting files (numcopies are of course checked when dropping
files!) This makes it like the assistant, and unlike get --auto
and copy --auto, which do duplicate files when numcopies is not yet
satisfied. I don't know if this is the right decision; it only seemed to
make sense to have this parallel the assistant as far as possible to start
with, since I know the assistant works.

d07f2d7865 Fix a long-standing bug that could cause the wrong index file to be used when committing to the git-annex branch, if GIT_INDEX_FILE is set in the environment. e5b4d447b6 assistant: Start a new git-annex transferkeys process after a network connection change
So that remotes that use a persistent network connection are restarted.

A remote might keep open a long duration network connection, and could
fail to deal well with losing the connection. This is particularly a
concern now that we have external special reotes. An external
special remote that is implemented naively might open the connection only
when PREPARE is sent, and if it loses connection, throw errors on each
request that is made.

(Note that the ssh connection caching should not have this problem; if the
long-duration ssh process loses connection, the named pipe is disconnected
and the next ssh attempt will reconnect. Also, XMPP already deals with
disconnection robustly in its own way.)

There's no way for git-annex to know if a lost network connection actually
affects a given remote, which might have a transfer in process. It does not
make sense to force kill the transferkeys process every time the NetWatcher
detects a change. (Especially because the NetWatcher sometimes polls 1
change per hour.)

In any case, the NetWatcher only detects connection to a network, not
disconnection. So if a transfer is in progress over the network, and the
network goes down, that will need to time out on its own.

An alternate approch that was considered is to use a separate transferkeys
process for each remote, and detect when a request fails, and assume that
means that process is in a failing state and restart it. The problem with
that approach is that if a resource is not available and a remote fails
every time, it degrades to starting a new transferkeys process for every
file transfer, which is too expensive.

Instead, this commit only handles the network reconnection case, and restarts
transferkeys only once the network has reconnected and another transfer needs
to be made. So, a transferkeys process will be reused for 1 hour, or until the
next network connection.

The NotificationBroadcaster was rewritten to use TMVars rather than MSampleVars,
to allow checking without blocking if a notification has been received.

0cc1bd7e53 add: Fix rollback when disk is completely full.
Noticed that it was possible for add to move a file to .git/annex/objects
and not make the link if the disk was full. This happened because the
location log update failed, and so addLink never got a chance to run.
Running addLink first fixes it; on error it will unwind by moving the file
back to where it was originally.

This adds a http HEAD before the download is done. That was already the
case when the assistant was running, and it seems worth it to avoid filling
up the whole disk, like happened to my server today.

3e68c1c2fd add remote state logs
This allows a remote to store a piece of arbitrary state associated with a
key. This is needed to support Tahoe, where the file-cap is calculated from
the data stored in it, and used to retrieve a key later. Glacier also would
be much improved by using this.

GETSTATE and SETSTATE are added to the external special remote protocol.

Note that the state is left as-is even when a key is removed from a remote.
It's up to the remote to decide when it wants to clear the state.

The remote state log, $KEY.log.rmt, is a UUID-based log. However,
rather than using the old UUID-based log format, I created a new variant
of that format. The new varient is more space efficient (since it lacks the
"timestamp=" hack, and easier to parse (and the parser doesn't mess with
whitespace in the value), and avoids compatability cruft in the old one.

This seemed worth cleaning up for these new files, since there could be a
lot of them, while before UUID-based logs were only used for a few log
files at the top of the git-annex branch. The transition code has also
been updated to handle these new UUID-based logs.

8e3032df2d added GETWANTED, SETWANTED for Tobias's flickr remote
This was unexpectedly difficult because of a depdenency cycle. To parse a
preferred content expression involves several things that need to operate
on the list of remotes. Which needs Remote.External. The only way to avoid
this cycle (I tried breaking it at several points) was to skip parsing the
expression in SETWANTED.

That's sorta ok, because git-annex already has to deal with unparsable
preferred content expressions being stored, in order to handle eg,
upgrades. But I'm still not very happy that I cannot check it.

I feel this is a strong indication that I need to beware of further
bloating the special remote protocol interface.

58c7b0a56d assistant: Always batch changes found in startup scan.
Batch detection is heuristic, so can sometimes fail. I observed one such
failure while starting up in a repository with 87000 files. After the first
several batches of ~5000 files, it fell out of batch mode, and never
re-entered it, and so made many more commits of a few files at a time
than necessary.

So, let's always use batch mode when in the startup scan. This avoids the
heuristic there, at least.

There is clearly also room to improve the heuristic. Possibly 10 files is
too high a bar to be found during a commit, on a system that can commit
quickly.

ce045a51af Improve repair of git-annex index file.
Fixes a test case I received where a corrupted repo was repaired, but the
git-annex branch was not. The root of the problem was that the
MissingObject returned by the repair code was not necessarily a complete
set of all objects that might have been deleted during the repair.

So, stop trying to return that at all, and instead make the index file
checking code explicitly verify that each object the index uses is present.

03932212ec Avoid using git commit in direct mode, since in some situations it will read the full contents of files in the tree.
The assistant's commit code also always avoids git commit, for simplicity.
Indirect mode sync still does a git commit -a to catch unstaged changes.

Note that this means that direct mode sync no longer runs the pre-commit
hook or any other hooks git commit might call. The git annex pre-commit
hook action for direct mode is however explicitly run. (The assistant
already ran git commit with hooks disabled, so no change there.)

766c31c95c watch git-annex program file to detect upgrades
Not yet wired up to restart the assistant on upgrade; that needs careful
sanity checking to wait until the upgrade is done before restarting.

Used the DirWatcher here, so it gets events for any changes to the
directory containing the program file. (But not subdirs.) This is necessary
in order to detect when the file is renamed as part of the upgrade, which
an inotify on a single file would not detect. (Also, I have DirWatcher code,
but not FileWatcher code.)

Note that upgrades that remove or rename a whole directory tree containing
the executable will *not* trigger this code. So eg, deleting and replacing
the whole standalone tarball dir tree won't work -- but untarring it
over top will. So should dpkg package upgrades.

Added programPath, using a new GHC feature to find the full path to the
executable. The fallback code for old GHC or unsupported OS is less good;
its worst failure mode would be either failing to find the program, and so
not checking for upgrades, or finding a git-annex that's in PATH, but is
not the one running.

In 0.9, -v shows version, rather than controlling verbosity.

Still need to port to 0.9, this just avoids massively confusing addurl when
quvi prints its version and exits successfully, on urls that it cannot be

Adding the file moved it to the annex, and then tried to set the mode.

7be69a2491 gcrypt, bup: Fix bug that prevented using these special remotes with encryption=pubkey.
I think both of these are all that's affected, but I went ahead and fixed
all the remotes that set their config to M.empty to instead store the
actual config. Who knows what will expect it to be actually present in
future, the Remote instance of getGpgEncParams came to..

7e7e765cba Improve local pairing behavior when two computers both try to start the pairing process separately.
I was able to reproduce something very like this bug by starting
pairing separately on both computers under poor network conditions (ie,
weak wifi on my front porch). Neither computer showed an alert for the
PairReq messages it was seeing (intermittently) from the other.

So, I've made a new PairReq message that has not been seen before
always make the alert pop up, even if the assistant thinks it is
in the middle of its own pairing process (or even another pairing
process with a different box on the LAN).

(This shouldn't cause a rogue PairAck to disrupt a pairing process part
way through.)

0eff0dd910 unannex: New, much slower, but more safe behavior
Copies files out of the annex. This avoids an unannex of one file breaking
other files that link to the same content. Also, it means that the content
remains in the annex using up space until cleaned up with  "git annex
unused".

(The behavior of unannex --fast has not changed; it still hard
links to content in the annex. --fast was not made the default because it
is potentially unsafe; editing such a hard linked file can unexpectedly
change content stored in the annex.)

780a24374f add: Fix reversion in 4.20130827 when adding unlocked files that have not yet been committed.
catKeyFileHEAD is still checked too, because when doing a git commit with
unlocked files, the file gets staged to the index, so is not typechanged
there.

(This is also why git annex add foo; git annex unlock foo; git commit -a
does not re-annex foo, because there is no indication left that it was
added.)

e227e8f683 sync: Fix automatic resolution of merge conflicts where one side is an annexed file, and the other side is a non-annexed file, or a directory.
Note that this case is only fully automatically resolved in direct mode.
In indirect mode, git merge moves the file to file~HEAD, and replaces it
with the directory, and leaves the file in unmerged state, and sync doesn't
yet change that.

I have not actually tested with 1.8.5, which is not yet relesaed, but

to also apply to output, without regards to back-compat. (But with pretty
good reasons.)

New code should work with both versions, by fingerprinting for NULs and
newlines.

addurl: Improve message when adding url with wrong size to existing file.
Before the message suggested the url didn't exist.

Fixed handling of URL keys that have no recorded size. Before, if the key
has no size, the url also had to not declare any size, which was unlikely
and wrong, or it was taken to not exist. This probably would mostly affect
keys that were added to the annex with addurl --relaxed.

6f38426cb8 work around ssh brain-damange
The control socket path passed to ssh needs to be 17 characters shorter
than the maximum unix domain socket length, because ssh appends stuff to it
to make a temporary filename. Closes: #725512

Also, take the shorter of the relative and the absolute paths to the
socket. Typically the relative path will be a lot shorter (unless
deep inside a subdirectory of the repository), and so using it will
avoid flirting with the maximum safe socket lenghts in more situations,
and so lead to less breakage if all my attempts at fixing this are
still buggy.

635c9a1549 assistant: Detect stale git lock files at startup time, and remove them.
Extends the index.lock handling to other git lock files. I surveyed
all lock files used by git, and found more than I expected. All are
handled the same in git; it leaves them open while doing the operation,
possibly writing the new file content to the lock file, and then closes
them when done.

The gc.pid file is excluded because it won't affect the normal operation
of the assistant, and waiting for a gc to finish on startup wouldn't be
good.

All threads except the webapp thread wait on the new startup sanity checker
thread to complete, so they won't try to do things with git that fail
due to stale lock files. The webapp thread mostly avoids doing that kind of
thing itself. A few configurators might fail on lock files, but only if the
user is explicitly trying to run them. The webapp needs to start
immediately when the user has opened it, even if there are stale lock
files.

Arranging for the threads to wait on the startup sanity checker was a bit
of a bear. Have to get all the NotificationHandles set up before the
startup sanity checker runs, or they won't see its signal. Perhaps
the NotificationBroadcaster is not the best interface to have used for
this. Oh well, it works.

1be4d281d6 Better sanitization of problem characters when generating URL and WORM keys.
FAT has a lot of characters it does not allow in filenames, like ? and *
It's probably the worst offender, but other filesystems also have
limitiations.

In 2011, I made keyFile escape : to handle FAT, but missed the other
characters. It also turns out that when I did that, I was also living
dangerously; any existing keys that contained a : had their object
location change. Oops.

So, adding new characters to escape to keyFile is out. Well, it would be
possible to make keyFile behave differently on a per-filesystem basis, but
this would be a real nightmare to get right. Consider that a rsync special
remote uses keyFile to determine the filenames to use, and we don't know
the underlying filesystem on the rsync server..

Instead, I have gone for a solution that is backwards compatable and
simple. Its only downside is that already generated URL and WORM keys
might not be able to be stored on FAT or some other filesystem that
dislikes a character used in the key. (In this case, the user can just
migrate the problem keys to a checksumming backend. If this became a big
problem, fsck could be made to detect these and suggest a migration.)

Going forward, new keys that are created will escape all characters that
are likely to cause problems. And if some filesystem comes along that's
even worse than FAT (seems unlikely, but here it is 2013, and people are
still using FAT!), additional characters can be added to the set that are
escaped without difficulty.

(Also, made WORM limit the part of the filename that is embedded in the key,
to deal with filesystem filename length limits. This could have already
been a problem, but is more likely now, since the escaping of the filename
can make it longer.)

In the meantime, cryptohash implements skein, and it's used by some of the
haskell ecosystem (for yesod sessions, IIRC), so this implementation is
likely to continue working. Also, I've talked with the cryprohash author
and he's a reasonable guy.

It makes sense to have an alternate high security hash, in case some
horrible attack is found against SHA2 tomorrow, or in case SHA3 comes out
and worst fears are realized.

I'd also like to support using skein for HMAC. But no hurry there and
a new version of cryptohash has much nicer HMAC code, so I will probably
wait until I can use that version.

gcrypt needs to be able to fast-forward the master branch. If a git

44e1524be5 webapp: Fixed a bug where when a new remote is added, one file may fail to sync to or from it
This happened because the transferrer process did not know about the new
remote. remoteFromUUID crashed, which crashed the transferrer. When it was
restarted, the new one knew about the new remote so all further files would
transfer, but the one file would temporarily not be, until transfers retried.

Fixed by making remoteFromUUID not crash, and try reloading the remote list
if it does not know about a remote.

Note that this means that remoteFromUUID does not only return Nothing anymore
when the UUID is the UUID of the local repository. So had to change some code
that dependend on that assumption.

4dc4a9a385 assistant: Clear the list of failed transfers when doing a full transfer scan. This prevents repeated retries to download files that are not available, or are not referenced by the current git tree.
This is motivated by a user report that the assistant was repeatedly
retrying transfers of files that had been deleted (in direct mode, so
removing the only copy).

Note that the glacier code retries failed transfers after a while to retry
downloads that have aged long enough to be available. This is ok; if we're
doing a full transfer scan we'll retry on every file that is still in the
git tree.

Also note that this makes the assistant less likely to get every file
referenced by old revs of the git tree. Not something the assistant tries
to ensure anyway, so I feel this is acceptable.

7390f08ef9 Use cryptohash rather than SHA for hashing.
This is a massive win on OSX, which doesn't have a sha256sum normally.

Only use external hash commands when the file is > 1 mb,
since cryptohash is quite close to them in speed.

SHA is still used to calculate HMACs. I don't quite understand
cryptohash's API for those.

Used the following benchmark to arrive at the 1 mb number.

006cf7976f more completely solve catKey memory leak
Done using a mode witness, which ensures it's fixed everywhere.

Fixing catFileKey was a bear, because git cat-file does not provide a
nice way to query for the mode of a file and there is no other efficient
way to do it. Oh, for libgit2..

Note that I am looking at tree objects from HEAD, rather than the index.
Because I cat-file cannot show a tree object for the index.
So this fix is technically incomplete. The only cases where it matters
are:

1. A new large file has been directly staged in git, but not committed.
2. A file that was committed to HEAD as a symlink has been staged
   directly in the index.

This could be fixed a lot better using libgit2.

5fe49b98f8 Support hot-swapping of removable drives containing gcrypt repositories.
To support this, a core.gcrypt-id is stored by git-annex inside the git
config of a local gcrypt repository, when setting it up.

That is compared with the remote's cached gcrypt-id. When different, a
drive has been changed. git-annex then looks up the remote config for
the uuid mapped from the core.gcrypt-id, and tweaks the configuration
appropriately. When there is no known config for the uuid, it will refuse to
use the remote.

Note that it would be possible to extend the display to show all
repositories. But there can be a lot of repositories that are not set up as
remotes, and it would significantly clutter the display to show them all.

Since we're not showing all repositories, it's not worth trying to show
numcopies count either.

I decided to embrace these limitations and call the command remotes.

3e079cdcd1 gcrypt: now supports rsync
Use rsync for gcrypt remotes that are not local to the disk.
(Note that I have punted on supporting http transport for now, it doesn't
seem likely to be very useful.)

This was mostly quite easy, it just uses the rsync special remote to handle
the transfers. The git repository url is converted to a RsyncOptions
structure, which required parsing it separately, since the rsync special
remote only supports rsync urls, which use a different format.

Note that annexed objects are now stored at the top of the gcrypt repo,
rather than inside annex/objects. This simplified the rsync suport,
since it doesn't have to arrange to create that directory. And git-annex
is not going to be run directly within gcrypt repos -- or if in some
strance scenario it was, it would make sense for it to not see the
encrypted objects.

0831e18372 forget --drop-dead: Completely removes mentions of repositories that have been marked as dead from the git-annex branch.
Wrote nice pure transition calculator, and ugly code to stage its results
into the git-annex branch. Also had to split up several Log modules
that Annex.Branch needed to use, but that themselves used Annex.Branch.

The transition calculator is limited to looking at and changing one file at
a time. While this made the implementation relatively easy, it precludes
transitions that do stuff like deleting old url log files for keys that are
being removed because they are no longer present anywhere.

I was not able to reproduce the failure, but I did reproduce that

0f921307e7 mirror: New command, makes two repositories contain the same set of files.
This is a simple approach for setting up a mirroring repository.

It will work with any type of remotes.

Mirror --from is more expensive than mirror --to in general.
OTOH, mirror --from will get the file from any remote that has it, not only
the named mirror remote. And if the named mirror remote is not the fastest
available remote with a file, that can speed things up.

It would be possible to make the assistant or watch command do a more
dynamic mirroring, that didn't need to scan every time.

b191d5c595 gitignore support for the assistant and watcher
Requires git 1.8.4 or newer. When it's installed, a background
git check-ignore process is run, and used to efficiently check ignores
whenever a new file is added.

Thanks to Adam Spiers, for getting the necessary support into git for this.

A complication is what to do about files that are gitignored but have
been checked into git anyway. git commands assume the ignore has been
overridden in this case, and not need any more overriding to commit a
changed version.

However, for the assistant to do the same, it would have to run git ls-files
to check if the ignored file is in git. This is somewhat expensive. Or it
could use the running git-cat-file process to query the file that way,
but that requires transferring the whole file content over a pipe, so it
can be quite expensive too, for files that are not git-annex
symlinks.

Now imagine if the user knows that a file or directory tree will be getting
frequent changes, and doesn't want the assistant to sync it, so gitignores
it. The assistant could overload the system with repeated ls-files checks!

So, I've decided that the assistant will not automatically commit changes
to files that are gitignored. This is a tradeoff. Hopefully it won't be a
problem to adjust .gitignore settings to not ignore files you want the
assistant to autocommit, or to manually git annex add files that are listed
in .gitignore.

(This could be revisited if git-annex gets access to an interface to check
the content of the index w/o forking a git command. This could be libgit2,
or perhaps a separate git cat-file --batch-check process, so it wouldn't
need to ship over the whole file content.)

d16114d024 Slow and ugly work around for bug #718517 in git, which broke git-cat-file --batch for filenames containing spaces.
This runs git-cat-file in non-batch mode for all files with spaces.
If a directory tree has a lot of them, and is in direct mode, even "git
annex add" when there are few new files will need a *lot* of forks!

The only reason buffering the whole file content to get the sha is not a
memory leak is that git-annex only ever uses this on symlinks.

This needs to be reverted as soon as a fix is available in git!

ebd778c519 Escape ':' in file/directory names to avoid it being treated as a pathspec by some git commands
A git pathspec is a filename, except when it starts with ':', it's taken
to refer to a branch, etc. Rather than special case ':', any filename
starting with anything unusual is prefixed with "./"

This could have been a real mess to deal with, but luckily SafeCommand
is already extensively used and so we know at the type level the difference
between parameters that are files, and parameters that are command options.

Testing did show that Git.Queue was not using SafeCommand on
filenames fed to xargs. (Filenames starting with '-' worked before only
because -- was used to separate filenames from options when calling eg git
add.)

The test suite now passes with filenames starting with ':'. However, I did
not keep that change to it, because such filenames are probably not legal
on windows, and I have enough ugly windows ifdefs in there as it is.

d1ed337035 webapp: Improve handling of remotes whose setup has stalled.
This includes recovery from the ssh-agent problem that led to many reporting
http://git-annex.branchable.com/bugs/Internal_Server_Error:_Unknown_UUID/
(Including fixing up .ssh/config to set IdentitiesOnly.)

Remotes that have no known uuid are now displayed in the webapp as
"unfinished". There's a link to check their status, and if the remote
has been set annex-ignore, a retry button can be used to unset that and
try again to set up the remote.

As this bug has shown, the process of adding a ssh remote has some failure
modes that are not really ideal. It would certianly be better if, when
setting up a ssh remote it would detect if it's failed to get the UUID,
and handle that in the remote setup process, rather than waiting until
later and handling it this way.

However, that's hard to do, particularly for local pairing, since the
PairListener runs as a background thread. The best it could do is pop up an
alert if there's a problem. This solution is not much different.

Also, this solution handles cases where the user has gotten their repo into
a mess manually and let's the assistant help with cleaning it up.

cbfdf3ab21 set IdentitiesOnly
When setting up a dedicated ssh key to access the annex on a host,
set IdentitiesOnly to prevent the ssh-agent from forcing use of a different
ssh key.

That behavior could result in unncessary password prompts. I remember
getting a message or two from people who got deluged with password
prompts and I couldn't at the time see why.

Also, it would prevent git-annex-shell from being run on the remote host,
when git-annex was installed there by unpacking the standalone tarball,
since the authorized_keys line for the dedicated ssh key, which sets
up calling git-annex-shell when it's not in path, wouldn't be used.

This fixes
http://git-annex.branchable.com/bugs/Internal_Server_Error:_Unknown_UUID
but I've not closed that bug yet since I should still:

1. Investigate why the ssh remote got set up despite being so broken.
2. Make the webapp not handle the NoUUID state in such an ugly way.
3. Possibly add code to fix up systems that encountered the problem.
   Although since it requires changes to .ssh/config this may be one for
   the release notes.

ddd46db09a Fix a few bugs involving filenames that are at or near the filesystem's maximum filename length limit.
Started with a problem when running addurl on a really long url,
because the whole url is munged into the filename. Ended up doing
a fairly extensive review for places where filenames could get too large,
although it's hard to say I'm not missed any..

Backend.Url had a 128 character limit, which is fine when the limit is 255,
but not if it's a lot shorter on some systems. So check the pathconf()
limit. Note that this could result in fromUrl creating different keys
for the same url, if run on systems with different limits. I don't see
this is likely to cause any problems. That can already happen when using
addurl --fast, or if the content of an url changes.

Both Command.AddUrl and Backend.Url assumed that urls don't contain a
lot of multi-byte unicode, and would fail to truncate an url that did
properly.

A few places use a filename as the template to make a temp file.
While that's nice in that the temp file name can be easily related back to
the original filename, it could lead to `git annex add` failing to add a
filename that was at or close to the maximum length.

Note that in Command.Add.lockdown, the template is still derived from the
filename, just with enough space left to turn it into a temp file.
This is an important optimisation, because the assistant may lock down
a bunch of files all at once, and using the same template for all of them
would cause openTempFile to iterate through the same set of names,
looking for an unused temp file. I'm not very happy with the relatedTemplate
hack, but it avoids that slowdown.

Backend.WORM does not limit the filename stored in the key.
I have not tried to change that; so git annex add will fail on really long
filenames when using the WORM backend. It seems better to preserve the
invariant that a WORM key always contains the complete filename, since
the filename is the only unique material in the key, other than mtime and
size. Since nobody has complained about add failing (I think I saw it
once?) on WORM, probably it's ok, or nobody but me uses it.

There may be compatability problems if using git annex addurl --fast
or the WORM backend on a system with the 255 limit and then trying to use
that repo in a system with a smaller limit. I have not tried to deal with
those.

869c638b82 assistant: Fix bug that caused it to stall when adding a very large number of files at once (around 5 thousand).
This bug was introduced in 82a6db8fe8,
which improved handling of adding very large numbers of files by ensuring
that a minimum number of max size commits (5000 files each) were done.

I accidentially made it wait for another change to appear after such a max
size commit, even if a lot of queued changes were already accumulated.
That resulted in a stall when it got to the end. Now fixed to not wait
any longer than necessary to ensure the watcher has had time to wake back
up after the max size commit.

ec4d974dcf assistant: Fix deadlock that could occur when adding a lot of files at once in indirect mode.
This is a laziness problem. Despite the bang pattern on newfiles, the list
was not being fully evaluated before cleanup was called. Moving cleanup out
to after the list is actually used fixes this.

More evidence that I should be using ResourceT or pipes, if any was needed.

97f3aecb17 assistant: Fix NetWatcher to not sync with remotes that have remote.<name>.annex-sync set to false.
This affected both the hourly NetWatcherFallback thread and the syncing
when network connection is detected.

It was a reversion of sorts, introduced in
8861e270be, when annex-ignore was changed to
not control git syncing. I forgot to make it check annex-sync at that
point.

822918089e dropunused behavior change: Now refuses to drop the last copy of a file, unless you use the --force.
This was the last place in git-annex that could remove data referred to by
the git history, without being forced.

Like drop, dropunused checks remotes, and honors the global annex.numcopies
setting. (However, .gitattributes settings cannot apply to unused files.)

f353f13c9d Support unannex and uninit in direct mode.
In direct mode, it's best to whenever possible not move direct mode files
out of the way, and so I made unannex avoid touching the direct mode file at
all.

That actually turns out to be easy, because in direct mode, unlike indirect
mode, the pre-commit hook won't get confused if the unannexed file later
gets added back by git add. So there's no need to commit the unannex right
away; it can be staged for the user to commit later. This also means that
unannex in direct mode is a lot faster than in indirect mode!

Another subtle bit is the bookkeeping that is done when unannexing a direct
mode file. The inode cache needs to be removed so that when uninit runs
getKeysPresent, it doesn't see the cache and think the key is still
present and crash when it's not.

6ae2637eb1 For long hostnames, use a hash of the hostname to generate the socket file for ssh connection caching.
This is ok to do now that the socket filename never needs to be mapped back
to a hostname.

Short hostnames will still appear in the clear, which is less obfuscated.
So this cannot possibly make ssh connection caching fail for a hostname it
used to work for.

780efc775c When an XMPP server has SRV records, try them, but don't then fall back to the regular host if they all fail.
gmail.com has some XMPP SRV records, but does not itself respond to XMPP
traffic, although it does accept connections on port 5222. So if a user
entered the wrong password, it would try all the SRVs and fall back to
trying gmail, and hang at that point.

This seems the right thing to do, not just a workaround.

6f526518eb fixed nasty data loss bug
I wanted to try to guard against it in Command.Add too, but it's a case of
garbage in, garbage out. Once Command.Add has been told it's dealing with a
dummy symlink, it goes and deletes it, and even though the object it
thinks it points to is not present in the annex, it's Command.Add is still
doing the right thing to go ahead and add the broken symlink. So the two
fixes I was able to put in will have to do.

d2f40d3d76 Fix checking when content is present in a non-bare repository accessed via http.
I thought at first this was a Windows specific problem, but it's not;
this affects checking any non-bare repository exported via http. Which is
a potentially important use case!

The actual bug was the case where Right False was returned by the first url
short-curcuited later checks. But the whole method used felt like code
I'd no longer write, and the use of undefined was particularly disgusting.
So I rewrote it.

Also added an action display.

19b8bcbe30 Install XDG desktop icon files.
The icon files will be installed when running make install or cabal
install. Did not try to run update-icon-caches, since I think it's debian
specific, and dh_icons will take care of that for the Debian package.

Using the favicon as a 16x16 icon. At 24x24 the svg displays pretty well,
although the dotted lines are rather faint. The svg is ok at all higher
resolutions.

The standalone linux build auto-installs the desktop and autostart files
when run. I have not made it auto-install the icon file too, because
a) that would take more work to include them in the tarball and find them
b) it would need to be an install to ~/.icons/, and I don't know if that
   really works!

it needs to use / even on Windows.

This is an ugly workaround. Could parameterize a lot of stuff in

ebfd6fc2fe drop --all cannot check numcopies from .gitattributes, so don't implement it!
I spent a long time worrying about this problem with --all, that it cannot
check .gitattributes files for numcopies settings, and so would not be
entirely safe to use. The solution turns out to be simple, just don't
implement `git annex drop --all`. drop is the only command that needs to
check numcopies (move can also reduce the number of copies, but explicitly
bypasses numcopies settings).

Use cases that might need a drop --all are probably better served by using
unused and dropunused, which already work in a bare repository.

10072157cb webapp: Fix bug when setting up a remote ssh repo repeatedly on the same server.
The ssh setup first runs ssh to the real hostname, to probe if a ssh key is
needed. If one is, it generates a mangled hostname that uses a key. This
mangled hostname was being used to ssh into the server to set up the key.
But if the server already had the key set up, and it was locked down, the
setup would fail. This changes it to use the real hostname when sshing in
to set up the key, which avoids the problem.

Note that it will redundantly set up the key on the ssh server. But it's
the same key; the ssh key generation code uses the key if it already
exists.

6e309b63f8 assistant: On Linux, the expensive transfer scan is run niced.
This is a compromise. I would like to nice every thread except for the
webapp thread, but it's not practical to do so. That would need every
thread to run as a bound thread, which could add significant overhead.
And any forkIO would escape the nice level.

8b3427c52e Windows: The test suite now passes on Windows (a few broken parts are disabled).
Better to have a working test suite that doesn't test a few things
than no working test suite.

Most of the disabled stuff is because for some reason "git annex sync"
doesn't work when run inside the test suite. Looks like PATH problems.

The directory and rsync special remotes seem broken on Windows, or
maybe the tests are. Pretty sure the hook special remote test is broken.

6dcf21db93 Direct mode: No longer temporarily remove write permission bit of files when adding them.
This write permission frobbing is very appropriate in indirect mode,
since annexed objects are stored as immutably as can be managed. But not
in direct mode, where files should be able to be modified at any time.

There are already sufficient guards that there's no need to prevent a file
being written to while it's being ingested, in direct mode. The inode cache
will detect (most) types of modifications, and the add will fail. Then a
re-add should be done. The assistant should get another inotify change
event, and automatically add the new version of the file.

91c4dcfc69 Can now restart certain long-running git processes if they crash, and continue working.
Fuzz tests have shown that git cat-file --batch sometimes stops running.
It's not yet known why (no error message; repo seems ok). But this is
something we can deal with in the CoProcess framework, since all 3 types of
long-running git processes should be restartable if they fail.

Note that, as implemented, only IO errors are caught. So an error thrown
by the reveiver, when it sees something that is not valid output from
git cat-file (etc) will not cause a restart. I don't want it to retry
if git commands change their output or are just outputting garbage.
This does mean that if the command did a partial output and crashed in the
middle, it would still not be restarted.

There is currently no guard against restarting a command repeatedly, if,
for example, it crashes repeatedly on startup.

88d2d59f83 glacier: Better handling of the glacier inventory, which avoids duplicate uploads to the same glacier repository by git annex copy.
The checkpresent hook can return either True or, False, or fail with a message
if it cannot successfully check the remote. Currently for glacier, when
--trust-glacier is not set, it always returns False. Crucially, in the case
when a file is in glacier, this is telling git-annex it's not there, so copy
re-uploads it. This is not desirable; it breaks using glacier-cli to retreive
that file later, and it wastes money/bandwidth.

What if it instead, when the glacier inventory is missing a
file, it returns False. And when the glacier inventory has a file, unless
--trust-glacier is set, it *fails*.

The result would be:

* `git annex copy --to glacier` would only send things not listed in inventory. If a file is listed in the inventory, `copy`
  would complain that --trust-glacier` is not set, and not re-upload the file.
* `git annex drop` would only trust that glacier has a file when --trust-glacier is set. Behavior unchanged.
* `git annex move --to glacier`, when the file is not listed in inventory, would send the file, and delete it locally. Behavior unchanged.
* `git annex move --to glacier`, when the file is listed in inventory, would only trust that glacier has the file when --trust-glacier is set
* `git annex copy --from glacier` / `git annex get`, when the file is located in glacier, would trust the location log, and attempt to get the file from glacier.

Ie, when there'a a conflicted merge we may get foo.variant-xxxx
created in a merge. If a second merge conflict occurs on that new file,

f8e940eb8e Fix bug in parsing of parens in some preferred content expressions. This fixes the behavior of the manual mode group.
The current manual mode preferred content expression is:

"present and (((exclude=*/archive/* and exclude=archive/*) or (not (copies=archive:1 or copies=smallarchive:1))) or (not copies=semitrusted+:1))"

The old matcher misparsed this, to basically:

OR (present and (...)) (not copies=semitrusted+:1))

The paren handling and indeed the whole conversion from tokens to the
matcher was just wrong. The new way may not be the cleverest, but I think
it is correct, and you can see how it pattern matches structurally against
the expressions when parsing them.

That expression is now parsed to:

MAnd (MOp <function>)
  (MOr (MOr (MAnd (MOp <function>) (MOp <function>)) (MNot (MOr (MOp <function>) (MOp <function>))))
    (MNot (MOp <function>)))

Which appears correct, and behaves correct in testing.

Also threw in a simplifier, so the final generated Matcher has less
unnecessary clutter in it. Mostly so that I could more easily read &
confirm them.

Also, added a simple test of the Matcher to the test suite.

There is a small chance of badly formed preferred content expressions
behaving differently than before due to this rewrite.

99324eac9a XMPP: Send pings and use them to detect when contact with the server is lost.
I noticed that when my modem hung up and redialed, my xmpp client was left
sending messages into the void. This will also handle any idle
disconnection issues.

3d8355d984 Fix a bug in the git-annex branch handling code that could cause info from a remote to not be merged and take effect immediately.
This bug was turned up by the test suite, running fsck in direct mode.
A repository was cloned, was put into direct mode, was fscked, and fsck
incorrectly said that no copy existed of a file, that was actually present
in origin.

This turned out to occur because fsck first did a Annex.Branch.change,
recording that it did not locally have the file. That was recorded in the
journal. Since neither the git annex direct not the fsck had yet needed to
read any info from the branch, but had only made changes to it, the
origin/git-annex branch was not yet merged in. So the journal got a
location log entry written to it, but this did not include
the location log info for the origin. When fsck then did a
Annex.Branch.get, it trusted the journal was cosnsitent, and returned it,
again w/o merging from origin/git-annex. This latter behavior is the
actual bug.

Refer to commit e9bfa8eaed for the thinking
behind it being ok to make a change to a file on the branch, without
first merging the branch. That thinking still stands. However, it means
that files in the journal cannot be trusted to be consistent if the branch
has not been merged. So, to fix, just enure the branch gets merged, even
when reading from the journal.

In tests, this does not seem to cause any extra merging. Except, of course,
in the one case described above. But git annex add, etc, are able to make
changes w/o first merging the branch.

f4ba19f2b8 direct mode bug fix: After a conflicted merge was automatically resolved, the content of a file that was already present could incorrectly be replaced with a symlink.
The bug was in movein, which just replaceFile'd the file with a symlink,
even if it already had the desired content, before trying to pull the
content out of the annex and replace the symlink with it.

That was ok-ish for non conflicted merges, where if the file existed it would
be an old version of the content. But for conflicted merges, the automatic
merge resolver has already run, and will have already put the desired
content into the file for the local variant.

Also, made removeDirect not trust that the associated files map is correct.
Only if it can verify that another file has the content will it not move it
into .git/annex/objects.

345ee4f37c Switch to MonadCatchIO-transformers for better handling of state while catching exceptions.
As seen in this bug report, the lifted exception handling using the StateT
monad throws away state changes when an action throws an exception.

  .. Which can result in cached values being redundantly calculated, or other
     possibly worse bugs when the annex state gets out of sync with reality.

This switches from a StateT AnnexState to a ReaderT (MVar AnnexState).
All changes to the state go via the MVar. So when an Annex action is
running inside an exception handler, and it makes some changes, they
immediately go into affect in the MVar. If it then throws an exception
(or even crashes its thread!), the state changes are still in effect.

The MonadCatchIO-transformers change is actually only incidental.
I could have kept on using lifted-base for the exception handling.
However, I'd have needed to write a new instance of MonadBaseControl
for the new monad.. and I didn't write the old instance.. I begged Bas
and he kindly sent it to me. Happily, MonadCatchIO-transformers is
able to derive a MonadCatchIO instance for my monad.

This is a deep level change. It passes the test suite! What could it break?

Well.. The most likely breakage would be to code that runs an Annex action
in an exception handler, and *wants* state changes to be thrown away.
Perhaps the state changes leaves the state inconsistent, or wrong. Since
there are relatively few places in git-annex that catch exceptions in the
Annex monad, and the AnnexState is generally just used to cache calculated
data, this is unlikely to be a problem.

Oh yeah, this change also makes Assistant.Types.ThreadedMonad a bit
redundant. It's now entirely possible to run concurrent Annex actions in
different threads, all sharing access to the same state! The ThreadedMonad
just adds some extra work on top of that, with its own MVar, and avoids
such actions possibly stepping on one-another's toes. I have not gotten
rid of it, but might try that later. Being able to run concurrent Annex
actions would simplify parts of the Assistant code.

cda0ed5d25 SHA: Add a runtime sanity check that sha commands output something that appears to be a real sha.
This after fielding a bug where git-annex was built with a sha256 program
whose output checked out, but was then run with one that output lines
like:

SHA256 (file) = <sha here>

Which it then parsed as having a SHA256 of "SHA256"!

Now the output of the command is required to be of the right length,
and contain only the right characters.

247b7e9e58 direct: Fix a bug that could cause some files to be left in indirect mode.
It's possible for files in indirect mode to have a direct mode mapping
file. Probably from when they were in direct mode. In this case,
toDirectGen tried to copy the content from the direct mode file that the
mapping said had it. But, being in indirect mode, it didn't really have the
content. So it did nothing. This fix makes it always move the content from
.git/annex/objects/ when it's there.

e363cefcb3 assistant: Fix bug that could cause incoming pushes to not get merged into the local tree.
Observed that the pushed refs were received, but not merged into master.
The merger never saw an add event for these refs. Either git is not writing
to a new file and renaming it into place, or the inotify code didn't notice
that. Changed it to also watch for modify events and that seems to have
fixed it!

to be wrong. Multiple repository pairing over XMPP does work, because the
annex-uuid of the xmpp remote is updated to the uuid of the new repo
when pairing takes place. So the push from it is accepted. (And the other

accepted of course.)

07580dc3df sync: Bug fix, avoid adding to the annex the dummy symlinks used on crippled filesystems.
The root of the problem is that toInodeCache sees a non-symlink, and so
goes on and generates a new inode cache for the dummy symlink.

Any place that toInodeCache, or sameFileStatus, or genInodeCache are called
may need to deal with this case. Although many of them are ok. For example,
prepSendAnnex calls sameInodeCache, which calls genInodeCache.. but if
the file content is not present, the InodeCache generated for its standin
file is appropriately not the same, and so it returns Nothing.

I've audited some, but have to say I'm not happy with this; it should be
handled at the type level somehow, or a toInodeCache wrapper be used that
is aware of dummy symlinks.

(The Watcher already dealt with it, via the guardSymlinkStandin function.)

assistant: Work around horrible, terrible, very bad behavior of
gnome-keyring, by not storing special-purpose ssh keys in ~/.ssh/*.pub.

Apparently gnome-keyring apparently will load and indiscriminately use such
keys in some cases, even if they are not using any of the standard ssh key
names. Instead store the keys in ~/.ssh/annex/, which gnome-keyring will
not check.

Note that neither I nor #debian-devel were able to quite reproduce this
problem, but I believe it exists, and that this fixes it. And it certianly
won't hurt anything..

9e11699c76 connect existing meters to the transfer log for downloads
Most remotes have meters in their implementations of retrieveKeyFile
already. Simply hooking these up to the transfer log makes that information
available. Easy peasy.

This is particularly valuable information for encrypted remotes, which
otherwise bypass the assistant's polling of temp files, and so don't have
good progress bars yet.

Still some work to do here (see progressbars.mdwn changes), but this
is entirely an improvement from the lack of progress bars for encrypted
downloads.

602baae12e Bugfix: Direct mode no longer repeatedly checksums duplicated files.
Fixed by storing a list of cached inodes for a key, instead of just one.

Backwards compatability note: An old git-annex version will fail to parse
an inode cache file that has been written by a new version, and has
multiple items. It will succees if just one. So old git-annexes will have
even worse behavior when there are duplicated files, if that is possible.
I don't think it will be a problem. (Famous last words.)

Also, note that it doesn't expire old and unused inode caches for a key.
It would be possible to add this if needed; just look through the
associated files for a key and if there are more cached inodes, throw out
any not corresponding to associated files. Unless a file is being copied
repeatedly and the old copy deleted, this lack of expiry should not be a
problem.

f1b0a4b404 Use lower case hash directories for storing files on crippled filesystems, same as is already done for bare repositories.
* since this is a crippled filesystem anyway, git-annex doesn't use
  symlinks on it
* so there's no reason to use the mixed case hash directories that we're
  stuck using to avoid breaking everyone's symlinks to the content
* so we can do what is already done for all bare repos, and make non-bare
  repos on crippled filesystems use the all-lower case hash directories
* which are, happily, all 3 letters long, so they cannot conflict with
  mixed case hash directories
* so I was able to 100% fix this and even resuming `git annex add` in the
  test case will recover and it will all just work.

38d61f934d Update working tree files fully atomically
This avoids commit churn by the assistant when eg,
replacing a file with a symlink.

But, just as importantly, it prevents the working tree being left with a
deleted file if git-annex, or perhaps the whole system, crashes at the
wrong time.

(It also probably avoids confusing displays in file managers.)

31cbde8190 assistant: Fix bug that could cause direct mode files to be unstaged from git.
My test case for this bug is to have the assistant running and syncing to
a remote, and create a file in the annex. Then at the command line run
git annex drop. The assistant sees that the file is gone, sees it's a wanted
file, and downloads it from the remote.

With a directory special remote and a small file, I was seeing around 1
time in 3, a race where the file got unstaged from git after it got
downloaded.

Looking at what direct mode content managing code does in this case, it
deletes the symlink, and then adds the file content back. It would be
possible, sometimes, to avoid removing the symlink and do this atomically.
And I probably should.. but in some cases, particularly where the file
needs to be run through `cp` (multiple direct mode files with same
content), there's no way to atomically replace the symlink with the
content.

Anyway, the bug turns out to be something that the watcher does right for
indirect mode, but not for direct mode. When it got an add event, it
checked to see if this was a new file, or one we've already added. In the
latter case, no add event was queued. But that means that only the rm event
is queued, and so it unstages the file.

Fixed by queueing an add event even when the file is already in git.

Tested by running hundreds of drops in a loop; file remained staged.

67e817c6a1 New annex.largefiles setting, which configures which files git annex add and the assistant add to the annex.
I would have sort of liked to put this in .gitattributes, but it seems
it does not support multi-word attribute values. Also, making this a single
config setting makes it easy to only parse the expression once.

A natural next step would be to make the assistant `git add` files that
are not annex.largefiles. OTOH, I don't think `git annex add` should
`git add` such files, because git-annex command line tools are
not in the business of wrapping git command line tools.

cf07a2c412 webapp: Progess bar fixes for many types of special remotes.
There was confusion in different parts of the progress bar code about
whether an update contained the total number of bytes transferred, or the
number of bytes transferred since the last update. One way this bug
showed up was progress bars that seemed to stick at zero for a long time.
In order to fix it comprehensively, I add a new BytesProcessed data type,
that is explicitly a total quantity of bytes, not a delta.

Note that this doesn't necessarily fix every problem with progress bars.
Particularly, buffering can now cause progress bars to seem to run ahead
of transfers, reaching 100% when data is still being uploaded.

1d0b692198 webapp: Fix a race that sometimes caused alerts or other notifications to be missed if they occurred while a page was loading.
When a page is loaded, the javascript requests an notification url, and
does long polling on the url to be informed of changes. But if a change
occured before the notification url was requested, it would not be notified
of that change, and so the page display would not update.

I fixed this by *always* updating the page display after it gets
the notification url. This is extra work, but the overhead is not noticable
in the other overhead of loading a page.

(A nicer way would be to somehow record the version of a page initially
loaded, and then compare it with the current version when getting the
notification url, and only force an update if it's changed. But getting
the "version" of the different parts of the page that use long polling
is difficult.)

17c9ff576d Fix several bugs caused by a bad Ord instance for Remote.
A long time ago I made Remote be an instance of the Ord typeclass, with an
implementation that compared the costs of Remotes. That seemed like a good
idea at the time, as it saved typing.. But at the time I was still making
custom Read and Show instances too. I've since learned that this is *not* a
good idea, and neither is making custom Ord instances, without deep thought
about the possible sets of values in a type. Haskell typeclasses are not a
toy.

This Ord instance came around and bit me when I put Remotes into a Set,
because now remotes with the same cost appeared to be in the Set even if
they were not. Also affected putting Remotes into a Map.

Rarely does a bug go this deep. I've fixed it comprehensively, first
removing the Ord instance entirely, and fixing the places that wanted to
order remotes by cost to do it explicitly. Then adding back an Ord instance
that is much more sane. Also by checking the rest of the Ord instances in
the code base (which were all ok).

While doing that, I found lots of places that kept remotes in Maps and
Sets. All of it was probably subtly broken in one way or another before
this fix, but it would be hard to say exactly how the bugs would
manifest.

a3eac50fe9 bugfix: drop --from an unavailable remote no longer updates the location log, incorrectly, to say the remote does not have the key.
The comments correctly noted that the remote could drop the key and
yet False be returned due to some problem that occurred afterwards.
For example, if it's a network remote, it could drop the key just
as the network goes down, and so things timeout and a nonzero exit
from ssh is propigated through and False returned.

However... Most of the time, this scenario will not have happened.
False will mean the remote was not available or could not drop the key
at all.

So, instead of assuming the worst, just trust the status we have.

If we get it wrong, and the scenario above happened, our location
log will think the remote has the key. But the remote's location
log (assuming it has one) will know it dropped it, and the next sync
will regain consistency.

For a special remote, with no location log, our location log will be wrong,
but this is no different than the situation where someone else dropped
the key from the remote and we've not synced with them. The standard
paranoia about not trusting the location log to be the last word about
whether a remote has a key will save us from these situations. Ie,
if we try to drop the file, we'll actively check the remote,
and determine the inconsistency then.

65a4c7966f moved transfer queueing out of watcher and into committer
This cleaned up the code quite a bit; now the committer just looks at the
Change to see if it's a change that needs to have a transfer queued for it.
If I later want to add dropping keys for files that were removed, or
something like that, this should make it straightforward.

This also fixes a bug. In direct mode, moving a file out of an archive
directory failed to start a transfer to get its content. The problem
was that the file had not been committed to git yet, and so the transfer
code didn't want to touch it, since fileKey failed to get its key.
Only starting transfers after a commit avoids this problem.

c16adc25c4 assistant: XMPP git pull and push requests are cached and sent when presence of a new client is detected.
Noticed that, At startup or network reconnect, git push messages were sent,
often before presence info has been gathered, so were not sent to any
buddies.

To fix this, keep track of which buddies have seen such messages,
and when new presence is received from a buddy that has not yet seen it,
resend.

This is done only for push initiation messages, so very little data needs
to be stored.

c23ea9e311 assistant: Get back in sync with XMPP remotes after network reconnection, and on startup.
Make manualPull send push requests over XMPP.

When reconnecting with remotes, those that are XMPP remotes cannot
immediately be pulled from and scanned, so instead maintain a set of
(probably) desynced remotes, and put XMPP remotes on it. (This set could be
used in other ways later, if we can detect we're out of sync with other
types of remotes.)

The merger handles detecting when a XMPP push is received from a desynced
remote, and triggers a scan then, if they have in fact diverged.

This has one known bug: A single XMPP remote can have multiple clients
behind it. When this happens, only the UUID of one client is recorded
as the UUID of the XMPP remote. Pushes from the other XMPP clients will not
trigger a scan. If the client whose UUID is expected responds to the push
request, it'll work, but when that client is offline, we're SOL.

9769235d6b Bugfix: If the UUID of a remote is not known, prevent --from, --to, and other ways of specifying remotes by name from selecting it, since it is not possible to sanely use it.
For example, copy --to such a remote would send the file, but as NoUUID was
its uuid, no location log update was done. And drop --from such a remote
would not do anything, because NoUUID is not listed in the location log..

1d388d5579 fixed the race breaking moving files from archive in direct mode
assistant: Fix bug in direct mode that could occur when a symlink is moved
out of an archive directory, and resulted in the file not being set to
direct mode when it was transferred.

The bug was that the direct mode mapping was not up-to-date when the
transferrer finished. So, finding no direct mode place to store the object,
it was put into .git/annex in indirect mode.

To fix this, just make the watcher update the direct mode mapping to
include the new file before it starts the transfer. (Seems we don't need to
update it to remove the old file if the link was moved, because the direct
mode code will notice it's not present and the mapping gets updated for its
removal later.)

The reason this was a race, and was probably not seen often is because
the committer came along and updated the direct mode mapping as part of
adding the moved symlink. But when the file was sufficiently small or
the remote sufficiently fast, this could happen after the transfer
finished.

789ca15012 better prevention of auto repack
Looking through the git sources (documentation is unclear),
it seems commit doesn't ever trigger git-gc, mostly fetching and merging
seems to. I cannot easily override the setting in all those places, so
instead set gc.auto in git config when initializing a repository with
the assistant.

This does mean that the user cannot set gc.auto=0 and completely avoid
repacks, as the assistant does it daily. But, it only does it after there
are 100x the default number of loose objects, so this is probably not going
to be too annoying.

0d4b513ec2 assistant: Fix dropping content when a file is moved to an archive directory.
A transfer is queued, but if the file has already been transferred to the
remote before, the transfer is skipped. In this case, it needs to perform
any actions it would normally take after finishing the transfer, like
dropping the local object.

2894ba5860 webapp: Only show up to 10 queued transfers.
The transfer queue can grow larger than 10 when queueing transfers for
files that were just received, as well as requeueing failed transfers.
I probably need to do some work to prevent that, as it could use a lot of
RAM. But for now, cap the number of displayed transfers in the webapp, to
avoid flooding the browser.

d1dbf266f6 embed test suite into git annex; available by running: git annex test
I have seen some other programs do this, and think it's pretty cool. Means
you can test wherever it's deployed, as well as at build time.

My other reason for doing it is less happy. Cabal's handling of test suites
sucks, requiring duplicated info, and even when that's done, it fails to
preprocess hsc files here. Building it in avoids that and avoids having
to explicitly tell cabal to enable test suites, which would then make it
link the test executable every time, which is unnecessarily slow.

This also has the benefit that now "make fast test" does a max speed build
and tests it.

cbd53b4a8c Makefile now builds using cabal, taking advantage of cabal's automatic detection of appropriate build flags.
The only thing lost is ./ghci

Speed: make fast used to take 20 seconds here, when rebuilding from
touching Command/Unused.hs. With cabal, it's 29 seconds.

8d9c2afd89 Additional GIT_DIR support bugfixes. May actually work now.
Two fixes. First, and most importantly, relax the isLinkToAnnex check
to only look for /annex/objects/, not [^|/].git/annex/objects. If
GIT_DIR is used with a detached work tree, the git directory is
not necessarily named .git.

There are important caveats with doing that at all, since git-annex will
make symlinks that point at GIT_DIR, which means that the relative path
between GIT_DIR and GIT_WORK_TREE needs to remain stable across all clones
of the repository.

The other fix is just fixing crazy and wrong code that, when GIT_DIR is
set, expects to still find a git repository in the path below the work
tree, and uses some of its configuration, and some of GIT_DIR. What was I
thinking, and why can't I seem to get this code right?

a7a1bcd1d6 Avoid passing -p to rsync, to interoperate with crippled filesystems.
In general, git-annex does not try to preserve file permissions. For
example, they don't round trip through special remotes. So it's ok to not
preserve them for git remotes either.

On crippled filesystems, rsync has been observed failing after the file
was transferred because it couldn't set some permission or other.

af1da07302 Direct mode: Fix support for adding a modified file.
Adding a file that is already annexed, but has been modified, was broken in
direct mode.

This fix makes the new content be added. It does have the problem that
re-running `git annex add` will checksum and re-add the content repeatedly,
until it's committed. This happens because the key associated with the file
does not change until the new one gets committed, so it keeps thinking the
file has changed.

7ce30b534f add: Improved detection of files that are modified while being added.
In indirect mode, now checks the inode cache to detect changes to a file.
Note that a file can still be changed if a process has it open for write,
after landing in the annex.

In direct mode, some checking of the inode cache was done before, but
from a much later point, so fewer modifications could be detected. Now it's
as good as indirect mode.

On crippled filesystems, no lock down is done before starting to add a
file, so checking the inode cache is the only protection we have.

47477b2807 crippled filesystem support, probing and initial support
git annex init probes for crippled filesystems, and sets direct mode, as
well as `annex.crippledfilesystem`.

Avoid manipulating permissions of files on crippled filesystems.
That would likely cause an exception to be thrown.

Very basic support in Command.Add for cripped filesystems; avoids the lock
down entirely since doing it needs both permissions and hard links.
Will make this better soon.

f202d997f4 Now uses the Haskell uuid library, rather than needing a uuid program.
Been meaning to do this for some time; Android port was last straw.

Note that newer versions of the uuid library have a Data.UUID.V4 that
generates random UUIDs slightly more cleanly, but Debian has an old version
of the library, so I do it slightly round-about.

57780cb3a4 Clean up direct mode cache and mapping info when dropping keys.
These files were left behind, and made getKeysPresent find keys that were
not present. It would be expensive to make getKeysPresent check that the
actual key files are present (it just lists the directories). But that's not
needed if we just clean up the stale cache and mapping files.

To handle systems that were in direct mode and got switched back with stale
direct mode files, made cleanObjectLoc remove all files in the key's directory.

git annex unused will still list keys that are gone but for which the stale
direct mode files exists. To deal with that, made dropunused remove the key's
directory even if the key does not seem to be present.

547d7745fb pre-commit: Update direct mode mappings.
Making the pre-commit hook look at git diff-index to find changed direct
mode files and update the mappings works pretty well.

One case where it does not work is when a file is git annex added, and then
git rmed, and then this is committed. That's a no-op commit, so the hook
probably doesn't even run, and it certianly never notices that the file
was deleted, so the mapping will still have the original filename in it.

For this and other reasons, it's important that the mappings still be
treated as possibly inconsistent.

Also, the assistant now allows the pre-commit hook to run when in direct
mode, so the mappings also get updated there.

af3a25ee03 Deal with stale mappings for deleted file in direct mode.
The most common way for a mapping to be stale is when a file was deleted,
or renamed. Nothing updates the mappings for deletions yet.
But they can also become stale in other ways. For example a file can
be modified.

So, the mapping is not trusted to be consistent. When we get a key,
only replace symlinks that still point to that key with its content.
When we drop a key, only put back symlinks for files that still have
the direct mode content.

0214e0fb17 union merge bugfix
Union merges involving two or more repositories could sometimes result in
data from one repository getting lost. This could result in the location
log data becoming wrong, and fsck being needed to fix it.

NB: I audited for any other occurrences of this problem. There are other
places than union merge where multiple changes are fed into update-index
in a stream, but they all involve working copy files being staged, or their
deletion being staged, and in this case it's fine for the later changes
to override the earlier ones.

It used to not log to daemon.log when a repository was first created, and
when starting the webapp. Now both do. Redirecting stdout and stderr to the
log is tricky when starting the webapp, because the web browser may want to
communicate with the user. (Either a console web browser, or web.browser = echo)
This is handled by restoring the original fds when running the browser.

c548a6a39c webapp: Adjust longpoll code to work with recent versions of shakespeare-js.
A while ago I added code to support recent versions of shakespeare-js,
(commit fe11b3a940). But it seems that resulted
in quoting of all strings inserted into javascript files, which means it's
now impossible to do the type of metaprogramming that longpolling.julius
relied on. I have found another way to accomplish the same thing without
needing to generate unique function names. Hopefully it's portable.

Opinion of shakespeare-js now at rock bottom. One of these days, this
needs to be redone to use Fay.

1cdf2b923d assistant: Make expensive transfer scan work fully in direct mode.
The expensive scan uses lookupFile, but in direct mode, that doesn't work
for files that are present. So the scan was not finding things that are
present that need to be uploaded. (It did find things not present that
needed to be downloaded.)

Now lookupFile also works in direct mode. Note that it still prefers
symlinks on disk to info committed to git, in direct mode. This is
necessary to make things like Assistant.Threads.Watcher.onAddSymlink
work correctly, when given a new symlink not yet checked into git (or
replacing a file checked into git).

7da2e27293 Bugfix: Fixed bug parsing transfer info files
The newline after the filename was included in it.

This was generally benign -- mostly these filenames are just displayed,
and the newline didn't matter.

But in the assistant, it caused unexpected dropping of preferred
content.

A characteristic of this bug is that the drop was displayed like this:

dc337e29de Include ssh in standalone builds.
There are two reasons to to so. First, it allows not building with
WITH_OLD_SSH, and using ssh connection caching.

Second, per
http://git-annex.branchable.com/bugs/OSX_app_issues/#comment-3bdbc400a7c87c5cbc16e5aab5a52ac3
ssh can fail when run from the standalone build, due to library
incompatabilities. Building in ssh will avoid this.

51aa988a9f Fix broken .config/git-annex/program installed by standalone tarball.
It was doubly broken; both missing a slash, and containing
"runshell git-annex", while some parts of the code expected it to be a
simple path to a program. This appears to include the transfer queue
runner, and the code that starts a new assistant process when switching to
another repository in the webapp.

7b71685a93 Bugfix: directory special remote could loop forever storing a key when a too small chunksize was configured.
Ensure that each file has something written to it, even if the bytestring
chunk size is greater than the configured chunksize.

This means we may write a bit larger than the configured value, but only
when the configured value is very small; ie, < 8 kb.

5f977cc725 directory special remote: Made more efficient and robust.
Files are now written to a tmp directory in the remote, and once all
chunks are written, etc, it's moved into the final place atomically.

For now, checkpresent still checks every single chunk of a file, because
the old method could leave partially transferred files with some chunks
present and others not.

81379bb29c better streaming while encrypting/decrypting
Both the directory and webdav special remotes used to have to buffer
the whole file contents before it could be decrypted, as they read
from chunks. Now the chunks are streamed through gpg with no buffering.

8e4620a6c7 NetWatcher: When dbus connection is lost, try to reconnect.
MountWatcher can't do this, because it uses the session dbus,
and won't have access to the new DBUS_SESSION_BUS_ADDRESS if a new session
is started.

Bumped dbus library version, FD leak in it is fixed.

b846a69451 Re-enable dbus, using a new version of the library that fixes the memory leak.
For now, when dbus goes away, the assistant keeps running but does not fall
back or reconnect. To do so needs more changes to the DBus library; in

9cdbfa764e configure: Check that checksum programs produce correct checksums. + bitter rant
So, it might be called sha1sum, or on some other OS, it might be called
sha1. It might be hidden away off of PATH on that OS. That's just expected
insanity; UNIX has been this way since 1980's. And these days, nobody even
gives the flying flip about standards that we briefly did in the 90's
after the first round of unix wars.

But it's the 2010's now, and we've certainly learned something.
So, let's make it so sometimes sha1 is a crazy program that wants to run as
root so it can lock memory while prompting for a passphrase, and outputting
binary garbage. Yes, that'd be wise. Let's package that in major Linux
distros, too, so users can stumble over it.

c7c2015435 add ConfigMonitor thread
Monitors git-annex branch for changes, which are noticed by the Merger
thread whenever the branch ref is changed (either due to an incoming push,
or a local change), and refreshes cached config values for modified config
files.

Rate limited to run no more often than once per minute. This is important
because frequent git-annex branch changes happen when files are being
added, or transferred, etc.

A primary use case is that, when preferred content changes are made,
and get pushed to remotes, the remotes start honoring those settings.
Other use cases include propigating repository description and trust
changes to remotes, and learning when a remote has added a new special
remote, so the webapp can present the GUI to enable that special remote
locally.

Also added a uuid.log cache. All other config files already had caches.

40aab719df Replace "in=" with "present" in preferred content expressions
in= was problimatic in two ways. First, it referred to a remote by name,
but preferred content expressions can be evaluated elsewhere, where that
remote doesn't exist, or a different remote has the same name. This name
lookup code could error out at runtime. Secondly, in= seemed pretty useless.
in=here did not cause content to be gotten, but it did let present content
be dropped.

present is more useful, although "not present" is unstable and should be
avoided.

e7780a39f5 Preferred content path matching bugfix.
When in a subdir, both the normal filepath, and the filepath relative to
the top of the git repo are needed for matching. The former for key lookup,
and the latter for include/exclude to match against. Previously, key lookup
didn't work in this situation.

8fec62d299 A relative core.worktree is relative to the gitdir.
Now that this is handled correctly, git-annex can be used in git submodules.

Also, fixed infelicity where Git.CurrentRepo and Git.Config.updateLocation
were both dealing with core.worktree. Now updateLocation handles it for
Local as well as for LocalUnknown repos.

e290f1b903 Automatically detect when a ssh remote does not have git-annex-shell installed, and set annex-ignore.
Aka solve the github problem.

Note that it's possible the initial configlist will fail for some network
reason etc, and then the fetch succeeds. In this case, a usable remote gets
disabled. But it does print a message, and this only happens once per
remote, so that seems ok.

c755d036f4 test: Fix threaded runtime hang.
There was one forkProcess lurking in test.hs, and that seems to be
responsible for recent buildd failures on amd64 and armhf. I was able to
reproduce it pretty easily on amd64, and even once on i386, and it was
clearly that same bad old threaded runtime hang. So removing this
forkProcess should fix it. Odd that it lurked for some months before
popping up.

97ea08e2d1 Avoid unsetting HOME when running certian git commands. Closes: #690193
Setting GIT_INDEX_FILE clobbers the rest of the environment, making git
not read ~/.gitconfig, and blow up if GECOS didn't have a name for the
user.

I'm not entirely happy with getEnvironment being run every time now,
that's somewhat expensive. It may make sense to just set GIT_COMMITTER_*
and GIT_AUTHOR_*, but I worry that clobbering the rest could break PATH,
or GIT_PATH, or something else that might be used by a command run in here.
And caching the environment is not a good idea either; it can change..

7a7f63182c vicfg: New command, allows editing (or simply viewing) most of the repository configuration settings stored in the git-annex branch.
Incomplete; I need to finish parsing and saving. This will also be used
for editing transfer control expresssions.

Removed the group display from the status output, I didn't really
like that format, and vicfg can be used to see as well as edit rempository
group membership.

9aab70de66 always check with ls-files before adding new files
Makes it safe to use git annex unlock with the watcher/assistant.
And also to mix use of the watcher/assistant with regular files stored in git.

Long ago, I had avoided doing this check, except during the startup scan,
because it would be slow to run ls-files repeatedly.

But then I added the lsof check, and to make that fast, got it to detect
batch file adds. So let's move the ls-files check to also occur when it'll
have a batch, and can check them all with one call.

This does slow down adding a single file by just a bit, but really only
a little bit. (The lsof check is probably more expensive.) It also
speeds up the startup scan, especially when there are lots of new files
found by the scan.

Also, fixed the sleep for annex.delayadd to not run while the threadstate
lock is held, so it doesn't unnecessarily freeze everything else.

Also, --force no longer makes it skip the lsof check, which was not
documented, and seems never a good idea.

601ee470af sync: Pushes the git-annex branch to remote/synced/git-annex, rather than directly to remote/git-annex.
This fixes a problem I was seeing in the assistant where two remotes would
attempt to sync with one another at the same time, and both failed pushing
the diverged git-annex branch. Then when both tried to resolve the failed
push, they each modified their git-annex branch, which again each blocked
the other from pushing into it. The result was that the git-annex
branches were perpetually diverged (despite having the same content!) and
once the assistant fell into this trap, it couldn't get out and always
had to do the slow push/fail/pull/merge/push/fail cycle.

3724344461 SHA256E is new default backend
The default backend used when adding files to the annex is changed from
SHA256 to SHA256E, to simplify interoperability with OSX, media players,
and various programs that needlessly look at symlink targets.

To get old behavior, add a .gitattributes containing: * annex.backend=SHA256

2a9077f4e9 fix transfer log cleanup crash
Avoid crashing when "git annex get" fails to download from one location,
and falls back to downloading from a second location.

The problem is that git annex get calls download recursively from within
itself if the first download attempt fails. So the first time through, it
writes a transfer info file, which is then overwritten on the second,
recursive call. Then on cleanup, it tries to delete the file twice, which
of course doesn't work.

Fixed both by not crashing if the transfer file is removed, and by
changing Get to not run download recursively like that. It's the only
thing that did so, and it just seems like a bad idea.

1da79ea61f When shaNsum commands cannot be found, use the Haskell SHA library (already a dependency) to do the checksumming. This may be slower, but avoids portability problems.
Using Crypto's version of the hashes would be another option.
I need to benchmark it. The SHA2 library (which provides SHA1 also,
confusing name) may be the fastest option, but is not currently in Debian.

760e028dca pass associatedfile and remoteuuid to git-annex-shell
This *almost* works.

Along the way, I noticed that the --uuid parameter was being accidentially
passed after the --, so that has never been actually used by
git-annex-shell to verify it's running in the expected repository. Oops. Fixed.

7225c2bfc0 record transfer information on local git remotes
In order to record a semi-useful filename associated with the key,
this required plumbing the filename all the way through to the remotes'
storeKey and retrieveKeyFile.

Note that there is potential for deadlock here, narrowly avoided.
Suppose the repos are A and B. A sends file foo to B, and at the same
time, B gets file foo from A. So, A locks its upload transfer info file,
and then locks B's download transfer info file. At the same time,
B is taking the two locks in the opposite order. This is only not a
deadlock because the lock code does not wait, and aborts. So one of A or
B's transfers will be aborted and the other transfer will continue.

e5fd8b67b7 get, move, copy: Now refuse to do anything when the requested file transfer is already in progress by another process.
Note this is per-remote, so trying to get the same file from multiple
remotes can still let duplicate downloads run. (And uploading the same file
to multiple remotes is not duplicate at all of course.)

get, move, and copy are the only git-annex subcommands that transfer
files, but there's still git-annex-shell recvkey and sendkey to deal with too.

I considered modifying retrieveKeyFile or getViaTmp, but they are called
by other code that does not involve expensive file transfers (migrate)
or that does file transfers that should not be checked by this (fsck --from).

6f45827fe0 git-config fileEncoding
Accept arbitrarily encoded repository filepaths etc when reading git config
output. This fixes support for remotes with unusual characters in their
names.

For example, a remote with a url of /tmp/çüş was previously
skipped, because the filename wasn't encoded right so it didn't think it
was available. And when setting the annex-uuid of a remote named "çüş",
it used to add it under a mis-encoded form of the remote's name. Both these
cases now work ok in my testing.

7e62e57f8c Avoid ugly failure mode when moving content from a local repository that is not available.
Prelude.undefined error message was introduced by
bb4f31a0ee.

It seems best to filter out local repositories that cannot be accessed
from the list of remotes, rather than keeping them in and making every
thing that uses the list have to deal with remotes that may have an unknown
location.

Besides fixing the error message, this also makes unavailable local
remotes' names not be shown in various messages, including in git annex
status output.

Also, move --to an unavailable local repository now avoids some ugly
errors like "changeWorkingDirectory: does not exist".

66344a3613 Enable diskfree on kfreebsd, using statvfs.
Could not reproduce the build failure I had seen related to this,
but the numbers were wrong with statfs64. Probably pulling from the wrong
place in the structure. statvfs seems to work..

c981ccc077 add: Prevent (most) modifications from being made to a file while it is being added to the annex.
Anything that tries to open the file for write, or delete the file,
or replace it with something else, will not affect the add.

Only if a process has the file open for write before add starts
can it still change it while (or after) it's added to the annex.
(fsck will catch this later of course)

65977a5584 lock: Reset unlocked file to index, rather than to branch head.
Resetting an unlocked file to the branch head failed if it had just been
added, not committed, and unlocked, since the branch didbn't have it.

The code was concerned about dropping any changes that might be staged in the
index, but I cannot see why.

bb4f31a0ee Clean up handling of git directory and git worktree.
Baked into the code was an assumption that a repository's git directory
could be determined by adding ".git" to its work tree (or nothing for bare
repos). That fails when core.worktree, or GIT_DIR and GIT_WORK_TREE are
used to separate the two.

This was attacked at the type level, by storing the gitdir and worktree
separately, so Nothing for the worktree means a bare repo.

A complication arose because we don't learn where a repository is bare
until its configuration is read. So another Location type handles
repositories that have not had their config read yet. I am not entirely
happy with this being a Location type, rather than representing them
entirely separate from the Git type. The new code is not worse than the
old, but better types could enforce more safety.

Added support for core.worktree. Overriding it with -c isn't supported
because it's not really clear what to do if a git repo's config is read, is
not bare, and is then overridden to bare. What is the right git directory
in this case? I will worry about this if/when someone has a use case for
overriding core.worktree with -c. (See Git.Config.updateLocation)

Also removed and renamed some functions like gitDir and workTree that
misused git's terminology.

One minor regression is known: git annex add in a bare repository does not
print a nice error message, but runs git ls-files in a way that fails
earlier with a less nice error message. This is because before --work-tree
was always passed to git commands, even in a bare repo, while now it's not.

Amoung other things, this makes unlocking a WORM backed file and then
re-adding it without making any changes not add a new object, as the
timestamp is preserved.

6d61067599 rsync shellescape disable option
Rsync special remotes can be configured with shellescape=no to avoid shell
quoting that is normally done when using rsync over ssh. This is known to
be needed for certian rsync hosting providers (specificially
hidrive.strato.com) that use rsync over ssh but do not pass it through the
shell.
