avoid flushing keys db queue after each Annex action
The flush was only done Annex.run' to make sure that the queue was flushed
before git-annex exits. But, doing it there means that as soon as one
change gets queued, it gets flushed soon after, which contributes to
excessive writes to the database, slowing git-annex down.
(This does not yet speed git-annex up, but it is a stepping stone to
doing so.)

Database queues do not autoflush when garbage collected, so have to
be flushed explicitly. I don't think it's possible to make them
autoflush (except perhaps if git-annex sqitched to using ResourceT..).
The comment in Database.Keys.closeDb used to be accurate, since the
automatic flushing did mean that all writes reached the database even
when closeDb was not called. But now, closeDb or flushDb needs to be
called before stopping using an Annex state. So, removed that comment.

In Remote.Git, change to using quiesce everywhere that it used to use
stopCoProcesses. This means that uses on onLocal in there are just as
slow as before. I considered only calling closeDb on the local git remotes
when git-annex exits. But, the reason that Remote.Git calls stopCoProcesses
in each onLocal is so as not to leave git processes running that have files
open on the remote repo, when it's on removable media. So, it seemed to make
sense to also closeDb after each one, since sqlite may also keep files
open. Although that has not seemed to cause problems with removable
media so far. It was also just easier to quiesce in each onLocal than
once at the end. This does likely leave performance on the floor, so
could be revisited.

In Annex.Content.saveState, there was no reason to close the db,
flushing it is enough.

The rest of the changes are from auditing for Annex.new, and making
sure that quiesce is called, after any action that might possibly need
it.

After that audit, I'm pretty sure that the change to Annex.run' is
safe. The only concern might be that this does let more changes get
queued for write to the db, and if git-annex is interrupted, those will be
lost. But interrupting git-annex can obviously already prevent it from
writing the most recent change to the db, so it must recover from such
lost data... right?

remove --backend from global options
--backend is no longer a global option, and is only accepted by commands
that actually need it.

Three commands that used to support backend but don't any longer are
watch, webapp, and assistant. It would be possible to make them support it,
but I doubt anyone used the option with these. And in the case of webapp
and assistant, the option was handled inconsistently, only taking affect
when the command is run with an existing git-annex repo, not when it
creates a new one.

Also, renamed GlobalOption etc to AnnexOption. Because there are many
options of this type that are not actually global (any more) and get
added to commands that need them.

fix fastDebug to check if debugging is actually enabled
Had to add to AnnexRead an indication of whether debugging is enabled.

Could have just made setupConsole not install a debug output action that
outputs, and have enableDebug be what installs that, but then in the
common case where there is no debug selector, and so all debug output is
selected, it would run the debug output action every time, which entails
an IORef access. Which would make fastDebug too slow..

Most of the changes here involve global option parsing: GlobalSetter
changed so it can both run an Annex action to set state, but can also
change the AnnexRead value, which is immutable once the Annex monad is
running.

That allowed a debugselector value to be added to AnnexRead, seeded
from the git config. The --debugfilter option's GlobalSetter then updates
the AnnexRead.

This improved GlobalSetter can later be used to move more stuff to
AnnexRead. Things that don't involve a git config will be easier to
move, and probably a *lot* of things can be moved eventually.

fastDebug, while implemented, is not used anywhere yet. But it should be
fast..

support fuzzy matching of addon commands
Note this does find things in PATH that are not executable.
Like searchPath use, the executable bit is not checked. Thing is,
there does not seem to be a binding for access(), which would be the
right way to check that the right execute bit is set. Anyway, if it's in
PATH and it's a file, it's probably fine to treat it as something that
was intended to be executable.

addon commands
Seems only fair, that, like git runs git-annex, git-annex runs
git-annex-foo.

Implementation relies on O.forwardOptions, so that any options are passed
through to the addon program. Note that this includes options before the
subcommand, eg: git-annex -cx=y foo

Unfortunately, git-annex eats the --help/-h options.
This is because it uses O.hsubparser, which injects that option into each
subcommand. Seems like this should be possible to avoid somehow, to let
commands display their own --help, instead of the dummy one git-annex
displays.

The two step searching mirrors how git works, it makes finding
git-annex-foo fast when "git annex foo" is run, but will also support fuzzy
matching, once findAllAddonCommands gets implemented.

audit all uses of SomeException to avoid catching async exceptions
Except for the assistant, which I think may use them between threads?

Most of the uses of SomeException were already catching only async exceptions.
But I did find a few places that were accidentially catching them.

get rid of implicitMessages state
Oh joyous day, this is probably git-annex's oldest implementation wart,
source of much unncessary bother.

Now that we have a StartMessage, showEndResult' can look at it to know
if it needs to display an end message or not.

This is also going to be faster, because it avoids an uncessary state
lookup for each file processed.

update licenses from GPL to AGPL
This does not change the overall license of the git-annex program, which
was already AGPL due to a number of sources files being AGPL already.

Legally speaking, I'm adding a new license under which these files are
now available; I already released their current contents under the GPL
license. Now they're dual licensed GPL and AGPL. However, I intend
for all my future changes to these files to only be released under the
AGPL license, and I won't be tracking the dual licensing status, so I'm
simply changing the license statement to say it's AGPL.

(In some cases, others wrote parts of the code of a file and released it
under the GPL; but in all cases I have contributed a significant portion
of the code in each file and it's that code that is getting the AGPL
license; the GPL license of other contributors allows combining with
AGPL code.)

Make --json and --quiet suppress automatic init messages
And any other messages that might be output before a command starts.

Fixes a reversion introduced in version 5.20150727.

During the optparse-applicative conversion, I needed a place to run
per-command global option setters, and I made it get run during the seek stage. But
that is too late to have --json and --quiet disable output produced in the
check stage. Fix is just to run those per-command global option setters at
the same time as the all-command global option setters.

make noMessages disable closing of json object in --json mode
This allows things like Command.Find to use noMessages and generate their
own complete json objects. Previouly, Command.Find managed that only via a
hack, which wasn't compatable with batch mode.

Only Command.Find, Command.Smudge, and Commange.Status use noMessages
currently, and none except for Command.Find are impacted by this change.

Fixes find --json --batch output

arrange for regional output manager to run when -J is enabled
Commands that want to use it have to run their seek action inside
allowConcurrentOutput. Which seems reasonable; perhaps some future command
will want to support the -J flag but not use regions.

The region state moved from Annex to MessageState. This makes sense
organizationally, and note that some uses of onLocal use a different Annex
state, but pass the MessageState into it, which is what is needed.

Output without -Jn should be unchanged from before. With -Jn,
concurrent-output is used for messages, but regions are not used yet, so
it's a mess.

9dfe03dbcd Improve shutdown due to --time-limit, especially for fsck
* Perform a clean shutdown when --time-limit is reached.
  This includes running queued git commands, and cleanup actions normally
  run when a command is finished.
* fsck: Commit incremental fsck database when --time-limit is reached.
  Previously, some of the last files fscked did not make it into the
  database when using --time-limit.

Note that this changes Annex.addCleanup hooks, to run after --time-limit
expires. Fsck was using such a hook to clean up after a
--incremental-schedule, and that shouldn't run when --time-limit exipires
it. So, instead, moved that cleanup code to be run by cleanupIncremental.
Resulted in some data type juggling.

b66a2d6c5b wired up global options
Note that I ran into a problem where parsing the global options looped
forever, eating memory. It was somehow caused by stacking
combineGlobalSetters inside a combineGlobalSetters. Maybe due to both
using "many"? Anyway, changed things to avoid that.

a2ba701056 started converting to use optparse-applicative
This is a work in progress. It compiles and is able to do basic command
dispatch, including git autocorrection, while using optparse-applicative
for the core commandline parsing.

* Many commands are temporarily disabled before conversion.
* Options are not wired in yet.
* cmdnorepo actions don't work yet.

Also, removed the [Command] list, which was only used in one place.

e9a5e4d6c6 Run shutdown cleanup actions even if there were failures processing the command.
Amoung other fixes, this means that addurl will stage added files even if
adding one of the urls fails.

7b50b3c057 fix some mixed space+tab indentation
This fixes all instances of " \t" in the code base. Most common case
seems to be after a "where" line; probably vim copied the two space layout
of that line.

Done as a background task while listening to episode 2 of the Type Theory
podcast.

4405650828 Fix handing of autocorrection when running outside a git repository.
Old behavior was to take the first fuzzy match. Now, it checks the globa
git config, and runs the normal fuzzy handling, including failing to run a
semi-random command by default.

37293dc28f Make --help work when not in a git repository. Closes: #758592
Note that this means getopt parsing is done even when not in a git
repository, even though currently cmdnorepo is not passed the results of
it. I'd like to move to cmdnorepo not doing its own ad-hoc option parsing,
so this is really a good thing. (But as long as eg, getOptionFlag needs an
Annex monad, it cannot be used in cmdnorepo handling.)

There is a potential for problems if any cmdnorepo branch of a command
handles options that are not in its regular getopt, but that would be a bug
anyway.

8e2997aa69 only run sshCleanup when the command actually used ssh connection caching
Optimises query commands that do not. More importantly, avoids any ssh
connection cleanup delay causing problems at the end of such commands.

34c8af74ba fix inversion of control in CommandSeek (no behavior changes)
I've been disliking how the command seek actions were written for some
time, with their inversion of control and ugly workarounds.

The last straw to fix it was sync --content, which didn't fit the
Annex [CommandStart] interface well at all. I have not yet made it take
advantage of the changed interface though.

The crucial change, and probably why I didn't do it this way from the
beginning, is to make each CommandStart action be run with exceptions
caught, and if it fails, increment a failure counter in annex state.
So I finally remove the very first code I wrote for git-annex, which
was before I had exception handling in the Annex monad, and so ran outside
that monad, passing state explicitly as it ran each CommandStart action.

This was a real slog from 1 to 5 am.

Test suite passes.

Memory usage is lower than before, sometimes by a couple of megabytes, and
remains constant, even when running in a large repo, and even when
repeatedly failing and incrementing the error counter. So no accidental
laziness space leaks.

Wall clock speed is identical, even in large repos.

fa3045aa8b make "git annex help options" work outside a git repo
Option parsing for commands that run outside git repos is still screwy,
as there is no Annex monad and so the flags cannot be passed in. But,
any remaining parameters can be, which is enough for this fix.
