Fix more breakage caused by git's fix for CVE-2022-24765, this time
involving a remote (either local or ssh) that is a repository not owned by
the current user.

skip checkRepoConfigInaccessible when git directory specified explicitly
Fix a reversion that prevented git-annex from working in a repository when
--git-dir or GIT_DIR is specified to relocate the git directory to
somewhere else. (Introduced in version 10.20220525)

checkRepoConfigInaccessible could still run git config --list, just passing
--git-dir. It seems not necessary, because I know that passing --git-dir
bypasses git's check for repo ownership. I suppose it might be that git
eventually changes to check something about the ownership of the working
tree, so passing --git-dir without --work-tree would still be worth doing.
But for now this is the simple fix.

simplify and speed up Utility.FileSystemEncoding
This eliminates the distinction between decodeBS and decodeBS', encodeBS
and encodeBS', etc. The old implementation truncated at NUL, and the
primed versions had to do extra work to avoid that problem. The new
implementation does not truncate at NUL, and is also a lot faster.
(Benchmarked at 2x faster for decodeBS and 3x for encodeBS; more for the
primed versions.)

Note that filepath-bytestring 1.4.2.1.8 contains the same optimisation,
and upgrading to it will speed up to/fromRawFilePath.

AFAIK, nothing relied on the old behavior of truncating at NUL. Some
code used the faster versions in places where I was sure there would not
be a NUL. So this change is unlikely to break anything.

Also, moved s2w8 and w82s out of the module, as they do not involve
filesystem encoding really.

avoid crashing when there are remotes using unparseable urls
Including the non-standard URI form that git-remote-gcrypt uses for rsync.

Eg, "ook://foo:bar" cannot be parsed because "bar" is not a valid port
number. But git could have a remote with that, it would try to run
git-remote-ook to handle it. So, git-annex has to allow for such things,
rather than crashing.

avoid borg list of archives that have been listed before
This makes sync a lot faster in the common case where there's no new
backup.

There's still room for it to be faster. Currently the old imported tree
has to be traversed, to generate the ImportableContents. Which then
gets turned around to generate the new imported tree, which is
identical. So, it would be possible to just return a "no new imports",
or an ImportableContents that has a way to graft in a tree. The latter
is probably too far to go to optimise this, unless other things need it.
The former might be worth it, but it's already pretty fast, since git
ls-tree is pretty fast.

support boolean git configs that are represented by the name of the setting with no value
Eg"core.bare" is the same as "core.bare = true".

Note that git treats "core.bare =" the same as "core.bare = false", so the
code had to become more complicated in order to treat the absense of a
value differently than an empty value. Ugh.

optimise catfile interface with ByteString and Attoparsec
Around 3% total speedup.

Profiling git annex find --not --in web, it's now bytestring end-to-end,
and there is only a little added overhead in eg accessing the Annex
state MVar (3%). The rest of the runtime is spent reading symlinks, and
in attoparsec.

This feels like the end of the optimisation road, without a major change
like caching information for faster queries.

ByteString Ref continued
Attoparsec parser for diff-tree.

Changed fromRef back to producing a String, to avoid needing to convert
every use of it. However, this does mean I'm going to miss some
opportunities where fromRef is used and the result converted back to a
ByteString. Would be worth revisiting that at some point maybe.

convert TopFilePath to use RawFilePath
Adds a dependency on filepath-bytestring, an as yet unreleased fork of
filepath that operates on RawFilePath.

Git.Repo also changed to use RawFilePath for the path to the repo.

This does eliminate some RawFilePath -> FilePath -> RawFilePath
conversions. And filepath-bytestring's </> is probably faster.
But I don't expect a major performance improvement from this.
This is mostly groundwork for making Annex.Location use RawFilePath,
which will allow for a conversion-free pipleline.

fix git ls-tree parser
File mode is octal not decimal. This broke in the conversion to
attoparsec.

(I've submitted the content of Utility.Attoparsec to the attoparsec
developers.)

Test suite passes 100% now.

use ByteString for git config
The parser and looking up config keys in the map should both be faster
due to using ByteString.

I had hoped this would speed up startup time, but any improvement to
that was too small to measure. Seems worth keeping though.

Note that the parser breaks up the ByteString, but a config map ends up
pointing to the config as read, which is retained in memory until every
value from it is no longer used. This can change memory usage
patterns marginally, but won't affect git-annex.

wip RawFilePath
Goal is to make git-annex faster by using ByteString for all the
worktree traversal. For now, this is focusing on Command.Find,
in order to benchmark how much it helps. (All other commands are
temporarily disabled)

Currently in a very bad unbuildable in-between state.

update licenses from GPL to AGPL
This does not change the overall license of the git-annex program, which
was already AGPL due to a number of sources files being AGPL already.

Legally speaking, I'm adding a new license under which these files are
now available; I already released their current contents under the GPL
license. Now they're dual licensed GPL and AGPL. However, I intend
for all my future changes to these files to only be released under the
AGPL license, and I won't be tracking the dual licensing status, so I'm
simply changing the license statement to say it's AGPL.

(In some cases, others wrote parts of the code of a file and released it
under the GPL; but in all cases I have contributed a significant portion
of the code in each file and it's that code that is getting the AGPL
license; the GPL license of other contributors allows combining with
AGPL code.)

rename BlobType and add submodule to it
This was badly named, it's a not a blob necessarily, but anything that a
tree can refer to.

Also removed the Show instance which was used for serialization to git
format, instead use fmtTreeItemType.

This commit was supported by the NSF-funded DataLad project.

Improve startup time for commands that do not operate on remotes
And for tab completion, by not unnessessarily statting paths to remotes,
which used to cause eg, spin-up of removable drives.

Got rid of the remotes member of Git.Repo. This was a bit painful.

Remote.Git modifies the list of remotes as it reads their configs,
so still need a persistent list of remotes. So, put it in as
Annex.gitremotes. It's only populated by getGitRemotes, so commands
like examinekey that don't care about remotes won't do so.

So far, handling connecting to git-annex-shell notifychanges, and
pulling immediately when a change is pushed to a remote.

A little bit buggy (crashes after the first pull), but it already works!

4e0be2792b remove Read instance for Ref
Removed instance, got it all to build using fromRef. (With a few things
that really need to show something using a ref for debugging stubbed out.)

Then added back Read instance, and made Logs.View use it for serialization.
This changes the view log format.

958312885f webapp: Improve UI around remote that have no annex.uuid set, either because setup of them is incomplete, or because the remote git repository is not a git-annex repository.
Complicated by such repositories potentially being repos that should have
an annex.uuid, but it failed to be gotten, perhaps due to the past ssh repo
setup bugs. This is handled now by an Upgrade Repository button.

c2862d9585 pass -c option on to all git commands run
The -c option now not only modifies the git configuration seen by
git-annex, but it is passed along to every git command git-annex runs.

This was easy to plumb through because gitCommandLine is already used to
construct every git command line, to add --git-dir and --work-tree

bb4f31a0ee Clean up handling of git directory and git worktree.
Baked into the code was an assumption that a repository's git directory
could be determined by adding ".git" to its work tree (or nothing for bare
repos). That fails when core.worktree, or GIT_DIR and GIT_WORK_TREE are
used to separate the two.

This was attacked at the type level, by storing the gitdir and worktree
separately, so Nothing for the worktree means a bare repo.

A complication arose because we don't learn where a repository is bare
until its configuration is read. So another Location type handles
repositories that have not had their config read yet. I am not entirely
happy with this being a Location type, rather than representing them
entirely separate from the Git type. The new code is not worse than the
old, but better types could enforce more safety.

Added support for core.worktree. Overriding it with -c isn't supported
because it's not really clear what to do if a git repo's config is read, is
not bare, and is then overridden to bare. What is the right git directory
in this case? I will worry about this if/when someone has a use case for
overriding core.worktree with -c. (See Git.Config.updateLocation)

Also removed and renamed some functions like gitDir and workTree that
misused git's terminology.

One minor regression is known: git annex add in a bare repository does not
print a nice error message, but runs git ls-files in a way that fails
earlier with a less nice error message. This is because before --work-tree
was always passed to git commands, even in a bare repo, while now it's not.

5287d1dc3f fixed behavior when multiple insteadOf configs are provided for the same url base
Consider this git config --list case:

url.git+ssh://git@example.com/.insteadOf=gl
url.git+ssh://git@example.com/.insteadOf=shared

Since config is stored in a Map, only the last of the values for this key
was stored and available for use by the insteadOf code. But that
is wrong; git allows either "gl" or "shared" to be used in an url and
the insteadOf value to be substituted in.

To support this, it seems best to keep the existing config map as-is,
and add a second map that accumulates a list of multiple values for
config keys. This new fullconfig map can be used in the rare places where
multiple values for a key make sense, without needing to complicate
everything else.

Haskell's laziness and data sharing keep the overhead of adding
this second map low.
