split BuildInfo and BuildFlags
The problem with combining these is that Build.Standalone etc need only
the BuildInfo, and since not built with cabal, the BuildFlags ifdefs
were causing bogus warnings.

finally really add back custom-setup stanza
Fourth or fifth try at this and finally found a way to make it work.

Absurd amount of busy-work forced on me by change in cabal's behavior.
Split up Utility modules that need posix stuff out of ones used by
Setup. Various other hacks around inability for Setup to use anything
that ifdefs a use of unix.

Probably lost a full day of my life to this.
This is how build systems make their users hate them. Just saying.

fold Build/SysConfig.hs into BuildInfo via include
This avoids warnings from stack about the module not being listed in the
cabal file. So, the generated file is also renamed to Build/SysConfig.

Note that the setup program seems to be cached despite these changes; I
had to cabal clean to get cabal to update it so that Build/SysConfig was
written.

better dup key with -J fix
This avoids all the complication about redundant work discussed in
the previous try at fixing this. At the expense of needing each command
that could have the problem to be patched to simply wrap the action in
onlyActionOn once the key is known. But there do not seem to be many
such commands.

onlyActionOn' should not be used with a CommandStart (or CommandPerform),
although the types do allow it. onlyActionOn handles running the whole
CommandStart chain. I couldn't immediately see a way to avoid mistken
use of onlyActionOn'.

Improve behavior when -J transfers multiple files that point to the same key
After a false start, I found a fairly non-intrusive way to deal with it.
Although it only handles transfers -- there may be issues with eg
concurrent dropping of the same key, or other operations.

There is no added overhead when -J is not used, other than an added
inAnnex check. When -J is used, it has to maintain and check a small
Set, which should be negligible overhead.

It could output some message saying that the transfer is being done by
another thread. Or it could even display the same progress info for both
files that are being downloaded since they have the same content. But I
opted to keep it simple, since this is rather an edge case, so it just
doesn't say anything about the transfer of the file until the other
thread finishes.

Since the deferred transfer action still runs, actions that do more than
transfer content will still get a chance to do their other work. (An
example of something that needs to do such other work is P2P.Annex,
where the download always needs to receive the content from the peer.)
And, if the first thread fails to complete a transfer, the second thread
can resume it.

But, this unfortunately means that there's a risk of redundant work
being done to transfer a key that just got transferred.
That's not ideal, but should never cause breakage; the same
thing can occur when running two separate git-annex processes.

The get/move/copy/mirror --from commands had extra inAnnex checks added,
inside the download actions. Without those checks, the first thread
downloaded the content, and then the second thread woke up and
downloaded the same content redundantly.

move/copy/mirror --to is left doing redundant uploads for now. It
would need a second checkPresent of the remote inside the upload
to avoid them, which would be expensive. A better way to avoid
redundant work needs to be found..

first pass at assistant knowing about export remotes
Split exportRemotes out from syncDataRemotes; the parts of the assistant
that upload keys and drop keys from remotes don't apply to exports,
because those operations are not supported.

Some parts of the assistant and webapp do operate on both
syncDataRemotes and exportRemotes. Particularly when downloading from
either of them. Added a downloadRemotes that combines both.

With this, the assistant should download from exports, but it won't yet
upload changes to them.

avoid the dashed ssh hostname class of security holes
Security fix: Disallow hostname starting with a dash, which would get
passed to ssh and be treated an option. This could be used by an attacker
who provides a crafted ssh url (for eg a git remote) to execute arbitrary
code via ssh -oProxyCommand.

No CVE has yet been assigned for this hole.
The same class of security hole recently affected git itself,
CVE-2017-1000117.

Method: Identified all places where ssh is run, by git grep '"ssh"'
Converted them all to use a SshHost, if they did not already, for
specifying the hostname.

SshHost was made a data type with a smart constructor, which rejects
hostnames starting with '-'.

Note that git-annex already contains extensive use of Utility.SafeCommand,
which fixes a similar class of problem where a filename starting with a
dash gets passed to a program which treats it as an option.

add annex-ignore-command and annex-sync-command configs
Added remote configuration settings annex-ignore-command and
annex-sync-command, which are dynamic equivilants of the annex-ignore
and annex-sync configurations.

For this I needed a new DynamicConfig infrastructure. Its implementation
should be as fast as before when there is no dynamic config, and it caches
so shell commands are only run once.

Note that annex-ignore-command exits nonzero when the remote should be ignored.
While that may seem backwards, it allows using the same command for it as
for annex-sync-command when you want to disable both.

Run ssh with -n whenever input is not being piped into it
... to avoid it consuming stdin that it shouldn't.

This fixes git-annex-checkpresentkey --batch remote, which didn't output
results for all keys passed into it.

Other git-annex commands that communicate with a remote over ssh may also
have been consuming stdin that they shouldn't have, which could have
impacted using them in eg, shell scripts. For example, a shell script
reading files from stdin and passing them to git annex drop would be
impacted by this bug, whenever git annex drop ran git-annex-shell
checkpresent, it would consume part/all of the stdin that the shell script
was supposed to consume.

Fixed by adding a ConsumeStdin parameter to Annex.Ssh.sshOptions, which
is used throughout git-annex to run ssh (in order for ssh connection
caching to work). Every call site was checked to see if it used
CreatePipe for stdin, and if not was marked NoConsumeStdin.

annex.autocommit can be configured via git-annex config
... to control the default behavior in all clones of a repository.

This includes a new Configurable data type, so the GitConfig type indicates
which values can be configured this way.

The implementation should be quite efficient; the config log is only read
once, and only when a Configurable value has not already been set by
git-config.

Indeed, it would be nice in the future to extend this, so that git-config
is itself only read on demand. Some commands may not need to look at the
git configuration at all.

improve description of password prompting
Since the user does not know whether it will run su or sudo, indicate
whether the password prompt will be for root or the user's password,
when possible.

I assume that programs like gksu that can prompt for either depending on
system setup will make clear in their prompt what they're asking for.

Avoid backtraces on expected failures when built with ghc 8; only use backtraces for unexpected errors.
ghc 8 added backtraces on uncaught errors. This is great, but git-annex was
using error in many places for a error message targeted at the user, in
some known problem case. A backtrace only confuses such a message, so omit it.

Notably, commands like git annex drop that failed due to eg, numcopies,
used to use error, so had a backtrace.

remove xmpp support
I've long considered the XMPP support in git-annex a wart.
It's nice to remove it.

(This also removes the NetMessager, which was only used for XMPP, and the
daemonstatus's desynced list (likewise).)

Existing XMPP remotes should be ignored by git-annex.

webapp: Explicitly avoid checking for auth in static subsite requests.
Yesod didn't used to do auth checks for that, but this may have changed.
I don't have a way to reproduce the reported problem yet, but this change

get, move, copy, mirror: Added --failed switch which retries failed copies/moves
Note that get --from foo --failed will get things that a previous get --from bar
tried and failed to get, etc. I considered making --failed only retry
transfers from the same remote, but it was easier, and seems more useful,
to not have the same remote requirement.

Noisy due to some refactoring into Types/

also avoid crashing in most circumstances if unable to determine the username
Mostly the username is only used for the git committer or other display
purposes, and we can just fall back to a dummy value in these cases.

The only remaining place where an error is thrown is when starting local
pairing, which needs the username to be known.

Pass the various gnupg-options configs to gpg in several cases where they were not before.
Removed the instance LensGpgEncParams RemoteConfig because it encouraged
code that does not take the RemoteGitConfig into account.

RemoteType's setup was changed to take a RemoteGitConfig,
although the only place that is able to provide a non-empty one is
enableremote, when it's changing an existing remote. This led to several
folow-on changes, and got RemoteGitConfig plumbed through.

make sync aware of adjusted branches
So, it will pull and push the original branch, not the adjusted one.

And, for merging, it will use updateAdjustedBranch (not implemented yet).

Note that remaining uses of Git.Branch.current need to be checked too;
for things that should act on the original branch, and not the adjusted
branch.

3058e11520 webapp: Remove the "disable remote" feature from the UI.
It's confusing, easy to select by accident and get into a situation the
webapp offers no easy recovery from, and pausing syncing works just as well
in most situations.

Added support for storageclass=STANDARD_IA to use Amazon's
new Infrequently Accessed storage.

Also allows using storageclass=NEARLINE to use Google's NearLine storage.

a6bea7f767 Fix issue with yesod-core > 1.4.13.
yesod-core-1.4.14 changed the Template Haskell behind the expansion of
mkYesodData, such that it now must have the application data type
declared before it is called.  This change simply moves the call to
mkYesodData to be after the data type it wants to access is declared.

https://github.com/yesodweb/yesod/issues/1059 has some discussion of the
issue from the Yesod side.

eb33569f9d remove Params constructor from Utility.SafeCommand
This removes a bit of complexity, and should make things faster
(avoids tokenizing Params string), and probably involve less garbage
collection.

In a few places, it was useful to use Params to avoid needing a list,
but that is easily avoided.

Problems noticed while doing this conversion:

	* Some uses of Params "oneword" which was entirely unnecessary
	  overhead.
	* A few places that built up a list of parameters with ++
	  and then used Params to split it!

Test suite passes.

2736c59204 fix webapp reversion caused by relative path changes
webapp: When adding another local repository, and combining it with the
current repository, the new repository's remote path was set to "." rather
than the path to the current repository. This was a reversion caused by the
relative path changes in 5.20150113.

450ee53ab6 When re-execing git-annex, use current program location, rather than ~/.config/git-annex/program, when possible.
Most of the time, there will be no discreprancy between programPath and
readProgramFile.

But, the programFile might have been written by an old version of git-annex
that is still installed, while a newer one is currently running. In this
case, we want to run the same one that's currently running.

This is especially important for things like the GIT_SSH=git-annex used for
ssh connection caching.

The only code that still uses readProgramFile directly is the upgrade code,
which needs to know where the standalone git-annex was installed, in order to
upgrade it.

Reverts 965e106f24

Unfortunately, this caused breakage on Windows, and possibly elsewhere,
because parentDir and takeDirectory do not behave the same when there is a
trailing directory separator.

965e106f24 made parentDir return a Maybe FilePath; removed most uses of it
parentDir is less safe than takeDirectory, especially when working
with relative FilePaths. It's really only useful in loops that
want to terminate at /

dd667844b6 avoid using Assistant.WebApp.Bootstrap3 when building with current yesod
Only use that when building with ancient yesod, which does not include it.

This also let me remove ifdefs in the file to support building with the new
version of yesod.

Found these with:
git grep "^  " $(find -type  f -name \*.hs) |grep -v ':  where'

Unfortunately there is some inline hamlet that cannot use tabs for
indentation.

Also, Assistant/WebApp/Bootstrap3.hs is a copy of a module and so I'm
leaving it as-is.

7b50b3c057 fix some mixed space+tab indentation
This fixes all instances of " \t" in the code base. Most common case
seems to be after a "where" line; probably vim copied the two space layout
of that line.

Done as a background task while listening to episode 2 of the Type Theory
podcast.

The crash came from calling Git.repoLocation, but it made sense to fix this
higher up, because there is nothing to edit about the web, it just is what
it is.
