fix failing git-annex unused test case in v6
WorkTree.lookupFile was finding a key for a file that's deleted from the
work tree, which is different than the v5 behavior (though perhaps the same
as the direct mode behavior). Fix by checking that the work tree file exists
before catting its key.

Hopefully this won't slow down much, probably the catKey is much more expensive.
I can't see any way to optimise this, except perhaps to make Command.Unused
check if work tree files exist before/after calling lookupFile. But,
it seems better to make lookupFile really only find keys for worktree files;
that's what it's intended to do.

9c5edd2975 add test cases for copy --auto
(Only --from for now, should add --to sometime but I'm on low sleep so this

0390efae8c support gpg.program
When gpg.program is configured, it's used to get the command to run for
gpg. Useful on systems that have only a gpg2 command or want to use it
instead of the gpg command.

eb33569f9d remove Params constructor from Utility.SafeCommand
This removes a bit of complexity, and should make things faster
(avoids tokenizing Params string), and probably involve less garbage
collection.

In a few places, it was useful to use Params to avoid needing a list,
but that is easily avoided.

Problems noticed while doing this conversion:

	* Some uses of Params "oneword" which was entirely unnecessary
	  overhead.
	* A few places that built up a list of parameters with ++
	  and then used Params to split it!

Test suite passes.

0def1f0b53 Fix fsck --from a git remote in a local directory, and from a directory special remote. This was a reversion caused by the relative path changes in 5.20150113.
The directory special remote was not affected in its normal configuration,
since annex-directory is an absolute path normally. But it could fail
when a relative path was used.

The git remote was affected even when an absolute path to it was used in
.git/config, since git-annex now converts all such paths to relative.

9b93278e8a metadata: Fix encoding problem that led to mojibake when storing metadata strings that contained both unicode characters and a space (or '!') character.
The fix is to stop using w82s, which does not properly reconstitute unicode
strings. Instrad, use utf8 bytestring to get the [Word8] to base64. This
passes unicode through perfectly, including any invalid filesystem encoded
characters.

Note that toB64 / fromB64 are also used for creds and cipher
embedding. It would be unfortunate if this change broke those uses.

For cipher embedding, note that ciphers can contain arbitrary bytes (should
really be using ByteString.Char8 there). Testing indicated it's not safe to
use the new fromB64 there; I think that characters were incorrectly
combined.

For credpair embedding, the username or password could contain unicode.
Before, that unicode would fail to round-trip through the b64.
So, I guess this is not going to break any embedded creds that worked
before.

This bug may have affected some creds before, and if so,
this change will not fix old ones, but should fix new ones at least.

I hope this doesn't impact speed much -- it does have to pull out a value
from Annex state every time it accesses the branch now.

The test case I dropped has never caught any problems that I can remember,
and would have been rather difficult to convert.

Unfortunately, this caused breakage on Windows, and possibly elsewhere,
because parentDir and takeDirectory do not behave the same when there is a
trailing directory separator.

965e106f24 made parentDir return a Maybe FilePath; removed most uses of it
parentDir is less safe than takeDirectory, especially when working
with relative FilePaths. It's really only useful in loops that
want to terminate at /

cd865c3b8f Switch to using relative paths to the git repository.
This allows the git repository to be moved while git-annex is running in
it, with fewer problems.

On Windows, this avoids some of the problems with the absurdly small
MAX_PATH of 260 bytes. In particular, git-annex repositories should
work in deeper/longer directory structures than before. See
http://git-annex.branchable.com/bugs/__34__git-annex:_direct:_1_failed__34___on_Windows/

There are several possible ways this change could break git-annex:

1. If it changes its working directory while it's running, that would
   be Bad News. Good news everyone! git-annex never does so. It would also
   break thread safety, so all such things were stomped out long ago.

2. parentDir "." -> "" which is not a valid path. I had to fix one
   instace of this, and I should probably wipe all calls to parentDir out
   of the git-annex code base; it was never a good idea.

3. Things like relPathDirToFile require absolute input paths,
   and code assumes that the git repo path is absolute and passes it to it
   as-is. In the case of relPathDirToFile, I converted it to not make
   this assumption.

Currently, the test suite has 16 failures.

531df54d6c remove testenv threading from test suite
Simplify the test suite now that I have a way to setEnv on Windows by not
threading an environement through it.

Incidentially this fixed a failure on Windows, observed when running the
test suite in cygwin terminal, where there is apparently an env var named
"", and it tried to set that when propigating the environment, which failed.

But mostly, it makes the code a lot less horrible.

adc5ca70a8 pre-commit: Block partial commit of unlocked annexed file, since that left a typechange staged in index
I had hoped that the git devs could change git's handling of partial
commits to not use a false index file, but seems not.

So, this relies on some git internals to detect that case. The test suite
has a test case added to catch it if changes to git break it.

1e59df083d Use haskell setenv library to clean up several ugly workarounds for inability to manipulate the environment on windows.
Didn't know that this library existed!

This includes making git-annex not re-exec itself on start on windows, and
making the test suite on Windows run tests without forking.

Found these with:

Unfortunately there is some inline hamlet that cannot use tabs for
indentation.

Also, Assistant/WebApp/Bootstrap3.hs is a copy of a module and so I'm
leaving it as-is.

7b50b3c057 fix some mixed space+tab indentation
This fixes all instances of " \t" in the code base. Most common case
seems to be after a "where" line; probably vim copied the two space layout
of that line.

Done as a background task while listening to episode 2 of the Type Theory
podcast.

90d172365d fix display of git-annex test command name in usage
This needs optparse-applicative 0.10. Dropped support for 0.9 and older,
but kept 0.9.1 working since autobuilders and debian testing still use it.
(The display is not perfect with 0.9.1.)

c784ef4586 unify exception handling into Utility.Exception
Removed old extensible-exceptions, only needed for very old ghc.

Made webdav use Utility.Exception, to work after some changes in DAV's
exception handling.

Removed Annex.Exception. Mostly this was trivial, but note that
tryAnnex is replaced with tryNonAsync and catchAnnex replaced with
catchNonAsync. In theory that could be a behavior change, since the former
caught all exceptions, and the latter don't catch async exceptions.

However, in practice, nothing in the Annex monad uses async exceptions.
Grepping for throwTo and killThread only find stuff in the assistant,
which does not seem related.

Command.Add.undo is changed to accept a SomeException, and things
that use it for rollback now catch non-async exceptions, rather than
only IOExceptions.

61a35de433 Deal with change in git 2.0 that made indirect mode merge conflict resolution leave behind old files.
I think this is a git behavior change, but have not checked to be sure.
Conflict cruft used to look like $foo~HEAD, but now just $foo is left
behind as conflict cruft.

support commit.gpgsign
Support users who have set commit.gpgsign, by disabling gpg signatures for
git-annex branch commits and commits made by the assistant.

The thinking here is that a user sets commit.gpgsign intending the commits
that they manually initiate to be gpg signed. But not commits made in the
background, whether by a deamon or implicitly to the git-annex branch.
gpg signing those would be at best a waste of CPU and at worst would fail,
or flood the user with gpg passphrase prompts, or put their signature on
changes they did not directly do.

See Debian bug #753720.

Also makes all commits done by git-annex go through a few central control
points, to make such changes easier in future.

Also disables commit.gpgsign in the test suite.

e880d0d22c replace (Key, Backend) with Key
Only fsck and reinject and the test suite used the Backend, and they can
look it up as needed from the Key. This simplifies the code and also speeds
it up.

There is a small behavior change here. Before, all commands would warn when
acting on an annexed file with an unknown backend. Now, only fsck and
reinject show that warning.

14d1e878ab sync: Automatically resolve merge conflict between and annexed file and a regular git file.
This is a new feature, it was not handled before, since it's a bit of an
edge case. However, it can be handled exactly the same as a file/dir
conflict, just leave the non-annexed item alone.

While implementing this, the core resolveMerge' function got a lot simpler
and clearer. Note especially that where before there was an asymetric call to
stagefromdirectmergedir, now graftin is called symmetrically in both cases.

And, in order to add that `graftin us`, the current branch needed to be
known (if there is no current branch, there cannot be a merge conflict).
This led to some cleanups of how autoMergeFrom behaved when there is no
current branch.

0afa7ae261 much improved test and real fix for FAT symlink loss on conflicted merge
I think that 751f496c11 didn't quite manage
to actually fix the bug, although I have not checked since its "fix" got
redone.

The test suite now actually checks the file staged in git is a symlink,
rather than relying on the bug casing a later sync failure. This seems a
more reliable way to detect it, and probably avoids a heisenbug in the test
suite.

67fd06af76 add git annex view command
(And a vpop command, which is still a bit buggy.)

Still need to do vadd and vrm, though this also adds their documentation.

Currently not very happy with the view log data serialization. I had to
lose the TDFA regexps temporarily, so I can have Read/Show instances of
View. I expect the view log format will change in some incompatable way
later, probably adding last known refs for the parent branch to View
or something like that.

Anyway, it basically works, although it's a bit slow looking up the
metadata. The actual git branch construction is about as fast as it can be
using the current git plumbing.

ae2bc90a1d eliminating absNormPath
git-annex has been using MissingH's `abdNormPath` forever, but that's
unmaintained and possibly buggy, and doesn't work on Windows. I've been
wanting to get rid of it for some time, and finally did today, writing a
`simplifyPath` that does the things git-annex needs and will work with all
the Windows filename craziness, and takes advantage of the more modern
System.FilePath to be quite a simple peice of code. A QuickCheck test found
no important divergences from absNormPath. A good first step to making
git-annex not depend on MissingH at all.

And it fixed some weird behaviors on Windows like
`git annex add ..\subdir\file` not working.

Note that absNormPathUnix has been left alone for now.

751f496c11 add test case & fix conflict resolution bug on Windows & FAT
Fix bug in automatic merge conflict resolution code when used
on a filesystem not supporting symlinks, which resulted in it losing
track of the symlink bit of annexed files.

This was the underlying bug that was causing another test to fail,
which got worked around in 1c997fd08c.
I've chosen to keep 2 separate test cases since the old test case only
detected the problem accidentially.

Test suite passes on FAT & in windows, as well as on proper unix systems.

5d7777cbe2 set up git email config in clone repos too when running test
This fixes the problem of the environment variables apparently not being
seen on Windows. I could probably remove the setting of the env vars from
Test.hs now as this covers it better.

Note that outside the test suite, git-annex on windows seems to manage to
configure the repo so commits work on its own.

1c997fd08c fix test suite to pass on windows
On windows, the sync of the second cloned repo to origin failed, because
synced/master was a non-fast-forward. This may be a bug of its own, but
it's not the issue that this test was intended to test, so disconnect
the repos from origin before syncing.

29bb04aa0d Windows: Fix deletion of repositories by test suite and webapp.
On Windows, a file that is not writable cannot be deleted even if in a
directory with write perms. So git object files were not getting deleted
when removing a git repository.

ae3cd632bd add timestamps to unused log files
This will be used in expiring old unused objects. The timestamp is when it
was first noticed it was unused.

Backwards compatability: It supports reading old format unused log files.
The old version of git-annex will ignore lines in log files written by the
new version, so the worst interop problem would be git annex dropunused not
knowing some numbers that git-annex unused reported.

* numcopies: New command, sets global numcopies value that is seen by all
  clones of a repository.
* The annex.numcopies git config setting is deprecated. Once the numcopies
  command is used to set the global number of copies, any annex.numcopies
  git configs will be ignored.
* assistant: Make the prefs page set the global numcopies.

This global numcopies setting is needed to let preferred content
expressions operate on numcopies.

It's also convenient, because typically if you want git-annex to preserve N
copies of files in a repo, you want it to do that no matter which repo it's
running in. Making it global avoids needing to warn the user about gotchas
involving inconsistent annex.numcopies settings.

Added a new variety of git-annex branch log file, that holds only 1 value.
Will probably be useful for other stuff later.

f353f13c9d Support unannex and uninit in direct mode.
In direct mode, it's best to whenever possible not move direct mode files
out of the way, and so I made unannex avoid touching the direct mode file at
all.

That actually turns out to be easy, because in direct mode, unlike indirect
mode, the pre-commit hook won't get confused if the unannexed file later
gets added back by git add. So there's no need to commit the unannex right
away; it can be staged for the user to commit later. This also means that
unannex in direct mode is a lot faster than in indirect mode!

Another subtle bit is the bookkeeping that is done when unannexing a direct
mode file. The inode cache needs to be removed so that when uninit runs
getKeysPresent, it doesn't see the cache and think the key is still
present and crash when it's not.

8b3427c52e Windows: The test suite now passes on Windows (a few broken parts are disabled).
Better to have a working test suite that doesn't test a few things
than no working test suite.

Most of the disabled stuff is because for some reason "git annex sync"
doesn't work when run inside the test suite. Looks like PATH problems.

The directory and rsync special remotes seem broken on Windows, or
maybe the tests are. Pretty sure the hook special remote test is broken.

f8e940eb8e Fix bug in parsing of parens in some preferred content expressions. This fixes the behavior of the manual mode group.
The current manual mode preferred content expression is:

"present and (((exclude=*/archive/* and exclude=archive/*) or (not (copies=archive:1 or copies=smallarchive:1))) or (not copies=semitrusted+:1))"

The old matcher misparsed this, to basically:

OR (present and (...)) (not copies=semitrusted+:1))

The paren handling and indeed the whole conversion from tokens to the
matcher was just wrong. The new way may not be the cleverest, but I think
it is correct, and you can see how it pattern matches structurally against
the expressions when parsing them.

That expression is now parsed to:

MAnd (MOp <function>)
  (MOr (MOr (MAnd (MOp <function>) (MOp <function>)) (MNot (MOr (MOp <function>) (MOp <function>))))
    (MNot (MOp <function>)))

Which appears correct, and behaves correct in testing.

Also threw in a simplifier, so the final generated Matcher has less
unnecessary clutter in it. Mostly so that I could more easily read &
confirm them.

Also, added a simple test of the Matcher to the test suite.

There is a small chance of badly formed preferred content expressions
behaving differently than before due to this rewrite.

a5dc269cd7 disable unused test in direct mode
This test is actually pointing at a problem, with
getKeysPresent in direct mode. When a file is git rm -f'd,
this removes its content, but it's still listed by getKeysPresent.

However, unused is fairly useless in direct mode, and the test
needs to be updated to handle other differences, so disable it for now

00fc21bfec Generate ciphers with a better entropy.
Unless highRandomQuality=false (or --fast) is set, use Libgcypt's
'GCRY_VERY_STRONG_RANDOM' level by default for cipher generation, like
it's done for OpenPGP key generation.

On the assistant side, the random quality is left to the old (lower)
level, in order not to scare the user with an enless page load due to
the blocking PRNG waiting for IO actions.

d1dbf266f6 embed test suite into git annex; available by running: git annex test
I have seen some other programs do this, and think it's pretty cool. Means
you can test wherever it's deployed, as well as at build time.

My other reason for doing it is less happy. Cabal's handling of test suites
sucks, requiring duplicated info, and even when that's done, it fails to
preprocess hsc files here. Building it in avoids that and avoids having
to explicitly tell cabal to enable test suites, which would then make it
link the test executable every time, which is unnecessarily slow.

This also has the benefit that now "make fast test" does a max speed build
and tests it.
