Auto-upgrade v3 indirect repos to v5 with no changes. This also fixes a problem when a direct mode repo was somehow set to v3 rather than v4, and so the automatic direct mode upgrade to v5 was not done.

The latter is harder for me to remember, but avoids build failures in code
used by the configure program.

annex.version is now set to 4 for direct mode repositories

To avoid old versions of git-annex getting confused.
There is no upgrade required though.
We switch back to 3 when going from direct to indirect.

Fix use of several config settings
...
annex.ssh-options, annex.rsync-options, annex.bup-split-options.
And adjust types to avoid the bugs that broke several config settings
recently. Now "annex." prefixing is enforced at the type level.

split out three modules from Git
...
Constructors and configuration make sense in separate modules.
A separate Git.Types is needed to avoid cycles.

reorder repo parameters last
...
Many functions took the repo as their first parameter. Changing it
consistently to be the last parameter allows doing some useful things with
currying, that reduce boilerplate.
In particular, g <- gitRepo is almost never needed now, instead
use inRepo to run an IO action in the repo, and fromRepo to get
a value from the repo.
This also provides more opportunities to use monadic and applicative
combinators.
