sync, merge: Added --allow-unrelated-histories option
Which is the same as the git merge option.

After last commit, this turns out to be needed in the test suite, and when
doing git-annex import from special remote, followed by a git-annex merge.

split out common options to its own page and mention it on each subcommand page
Sometimes users would get confused because an option they were looking
for was not mentioned on a subcommand's man page, and they had not
noticed that the main git-annex man page had a list of common options.
This change lets each subcommand mention the common options, similarly
to how the matching options are handled.

import: Check gitignores when importing trees from special remotes
It seemed best to do this, for consistency with every other way files can
get into a git-annex repo. Although it's just a bit strange that a local
.gitignore file affects the pseudo-commits made for the remote that's
imported from.

consistently use importKey when available
This avoids import with --no-content and with --content potentially
generating two different trees, leading to a merge conflict when run in
two different clones of a repo. And it's necessary groundwork to make
git-annex sync --no-content import from special remotes that support
importKey.

Only the directory special remote currently supports importKey, and it
generates the same key as git-annex usually does, so there is no
behavior change for it.

Future special remotes will need to take care when adding importKey,
if it generates different keys. Added some warnings about that to
comments.

import --no-content: Check annex.largefiles
Import small files into git, the same as is done when importing with content.
Which means, for small files, --no-content does download them.

If the largefiles expression needs the file content available
(due to mimetype or mimeencoding being used), the import will fail.

Added --no-check-gitignore option for finer grained control than using --force.
add, addurl, importfeed, import: Added --no-check-gitignore option
for finer grained control than using --force.

(--force is used for too many different things, and at least one
of these also uses it for something else. I would like to reduce
--force's footprint until it only forces drops or a few other data
losses. For now, --force still disables checking ignores too.)

addunused: Don't check .gitignores when adding files. This is a behavior
change, but I justify it by analogy with git add of a gitignored file
adding it, asking to add all unused files back should add them all back,
not skip some. The old behavior was surprising.

In Command.Lock and Command.ReKey, CheckGitIgnore False does not change
behavior, it only makes explicit what is done. Since these commands are run
on annexed files, the file is already checked into git, so git add won't
check ignores.

Only supported by some special remotes: directory
I need to check the rest and they're currently missing methods until I do.

git-annex sync --no-content does not yet use this to do imports

import: Added --json-progress
Already supported --json, but not that.

Also checked all other commands that only support --json, and the only
other one that does transfers is fsck (--from), which it did not seem worth
adding --json-progress to really.

* merge: When run with a branch parameter, merges from that branch.
  This is especially useful when using an adjusted branch, because
  it applies the same adjustment to the branch before merging it.

honor preferred content when importing
Importing from a special remote honors its preferred content too; unwanted
files are not imported. But, some preferred content expressions can't be
checked before files are imported, and trying to import with such an
expression will fail.

Tested this with scenarios including changing the preferred content
expression and making sure merging the import didn't delete files that were
no longer wanted.

There was one minor inefficiency mentioned in the todo that I punted on.

annex.jobs=cpus etc
Added the ability to run one job per CPU (core), by setting annex.jobs=cpus,
or using option --jobs=cpus or -Jcpus.

Built with future expansion in mind, including not defaulting matching on
Concurrency so more constructors can later be added, and using "cpu"
instead of "0".

use disconnected history for import tracking branch
This avoids the first merge from it deleting all files in the current
branch, which was very surpring and unwanted behavior.

add --json-error-messages (not yet implemented)
Added --json-error-messages option, which includes error messages in the
json output, rather than outputting them to stderr.

The actual rediretion of errors is not implemented yet, this is only
the docs and option plumbing.

import --reinject-duplicates
This is the same as running git annex reinject --known, followed by
git-annex import. The advantage to having it in one command is that it
only has to hash each file once; the two commands have to
hash the imported files a second time.

21ec5872f4 expand manpages cross-references significantly
i found that most man pages only had references to the main git-annex
manpage, which i stillfind pretty huge and hard to navigate through.

i tried to sift through all the man pages and add cross-references
between relevant pages. my general rule of thumb is that links should
be both ways unless one of the pages is a more general page that would
become ridiculously huge if all backlinks would be added
(git-annex-preferred-content comes to mind).

i have also make the links one per line as this is how it was done in
the metadata pages so far.

i did everything but the plumbing, utility and test commands, although
some of those are linked from the other commands so cross-links were
added there as well.
